Quantitative model of eukaryotic Cdk control through the Forkhead CONTROLLER

Matteo Barberis

Summary: In budding yeast, the synchronization of mitotic cyclin waves that activate Cdk1 kinase is mediated by Forkhead transcription factors. This design principle rationalizes the timing of cell division through coordinated cyclin/Cdk-mediated phosphorylation of Forkhead and autonomous cyclin/Cdk oscillations. A clock unit incorporating this design regulates temporal waves of cyclin/Cdk concentration/activity in the eukaryotic cell cycle, operating incompatible processes at separate times.

A high-resolution protein architecture of the budding yeast genome

Matthew J. Rossi et al.

Summary: The study revealed the genome-wide architecture of chromatin-associated proteins and identified 21 meta-assemblages consisting of around 400 different proteins related to various processes such as DNA replication and transcription. Promoters associated with Pol II mostly evolved to have only a core promoter, while a small fraction evolved an architecture for inducibility. Surprisingly, interactions between sequence-specific transcription factors and TFIID were not detected, suggesting a different mechanism for gene regulation.

Accumulation of cis- and trans-regulatory variations is associated with phenotypic divergence of a complex trait between yeast species

Offir Lupo et al.

Summary: This study examines gene regulatory variations in Saccharomyces cerevisiae and Saccharomyces paradoxus, revealing how changes in expression levels and dynamics of oscillating genes are dominated by upstream trans-variations. The findings suggest that variations in cell cycle regulators affect the expression of target genes and TFs binding, contributing to phenotypic changes in cell cycle progression.

Cyclin/Forkhead-mediated coordination of cyclin waves: an autonomous oscillator rationalizing the quantitative model of Cdk control for budding yeast

Matteo Barberis

Summary: This study explores how networks of interacting molecules organize the topology, amount, and timing of biological functions, focusing on network motifs and design principles in the cell division cycle. It reveals that dynamic coordination of cyclin-dependent kinases and transcription factors networks plays a key role in keeping incompatible processes separate in time during the eukaryotic cell cycle. The proposed design principle involving synchronized cyclin waves through a cyclin/Cdk-Forkhead axis may be instrumental for timely coordinate cell cycle dynamics, acting as a transcriptional timer.

Computational biology approaches for mapping transcriptional regulatory networks

Violaine Saint-Andre

Summary: The review discusses the main approaches and tools for mapping Transcriptional Regulatory Networks (TRNs) from high-throughput data, highlighting their advantages and limitations. It summarizes the main principles defining the topology and structure-function relationships in TRNs, and presents an overview of the work done to map TRNs from bulk transcriptomic data by methodological approach. Additionally, it touches upon recent modeling of TRNs using different types of molecular data and concludes with expected improvements in the field.
