Strategies for sample labelling and library preparation in DNA metabarcoding studies

Kristine Bohmann et al.

Summary: Metabarcoding of DNA from environmental or bulk samples is a valuable tool for biodiversity research, but different experimental strategies have their own advantages, challenges, and limitations. Ensuring data reliability is crucial for practitioners using this method.

Towards reproducible metabarcoding data: Lessons from an international cross-laboratory experiment

Anastasija Zaiko et al.

Summary: Advances in high-throughput sequencing technology are changing marine monitoring by enabling rapid and accurate detection of species in complex samples. An international experiment showed that while there was variation in results from different laboratories, the primary signal in the data was consistent, with samples grouping by geographical origin. Post hoc data clean-up, such as removing low-quality samples, improved sample classification accuracy significantly.

Coming of age for COI metabarcoding of whole organism community DNA: Towards bioinformatic harmonisation

Thomas J. Creedy et al.

Summary: The study reveals a lack of harmonization in bioinformatic methods for COI metabarcoding of whole organism community DNA (wocDNA), with high heterogeneity across pipelines, tasks and tools, limited adaptation to the nature of the COI fragment, and underreporting of tasks, software and parameters. Recommendations are proposed to enhance the appropriateness, comprehensiveness, and comparability of bioinformatic methods in wocDNA COI metabarcoding.

The limited spatial scale of dispersal in soil arthropods revealed with whole-community haplotype-level metabarcoding

Paula Arribas et al.

Summary: Research using high-throughput sequencing analyzed soil arthropod communities in three Iberian mountain regions, identifying significant differences in local assemblage composition between grasslands and forests. The study revealed a self-similar distance decay pattern across different hierarchical levels, suggesting that limited dispersal processes shape community assembly at the local scale. These findings provide insight into how dispersal limitations influence mesofauna community structure and may challenge current estimations of total arthropod diversity on Earth.

Connecting high-throughput biodiversity inventories: Opportunities for a site-based genomic framework for global integration and synthesis

Paula Arribas et al.

Summary: High-throughput sequencing technology is increasingly used for biodiversity characterization and monitoring, offering a deeper understanding of global biodiversity when applied across broad geographical scales. International collaborative efforts are needed to maximize the potential of HTS data for global integration and synthesis, particularly in establishing an effective Genomic Observatories network for terrestrial biodiversity integration.

metabaR: An r package for the evaluation and improvement of DNA metabarcoding data quality

Lucie Zinger et al.

Summary: DNA metabarcoding is a popular tool for biodiversity assessment, but artefacts in the data can affect interpretation. The metabaR package provides a comprehensive set of tools to clean and assess DNA metabarcoding data, aiding in accurate ecological analysis and interpretation. By utilizing experimental controls and replicates, metabaR offers a powerful platform for researchers to ensure data quality and avoid misinterpretations in environmental research and biomonitoring.

Standards and Best Practices for Monitoring and Benchmarking Insects

Graham A. Montgomery et al.

Summary: Benchmark studies of insect populations are increasingly important in the Anthropocene due to accelerating concern about insect trends. Lack of standardization in insect monitoring methods calls for coordinated focus on standards and best practices. Simple guidelines and seven primary insect sampling methods are provided to address this issue.

Propylene Glycol and Non-Destructive DNA Extractions Enable Preservation and Isolation of Insect and Hosted Bacterial DNA

Francesco Martoni et al.

Summary: Worldwide plant bio-protection and biosecurity programs rely on trap-based surveillance for early detection of agricultural pests and pathogens. This study tested the preservative ability of propylene glycol (PG) using psyllids (Hemiptera) and their hosted bacteria as a model. PG concentrations between 40% and 100% were found to be most effective for preserving both insect and bacterial DNA for up to 28 days, with a recommended concentration of 40-60% for enhancing DNA preservation.

Validated removal of nuclear pseudogenes and sequencing artefacts from mitochondrial metabarcode data

Carmelo Andujar et al.

Summary: Metabarcoding of Metazoa using mitochondrial genes may be affected by PCR and sequencing artifacts, as well as the co-amplification of nuclear mitochondrial pseudogenes (NUMTs). While read abundance thresholds and denoising methods can reduce noise, they do not fully address the complex nature of concomitant sequences and variable DNA contribution in samples. The metaMATE framework is proposed as a complement to denoising, allowing for comprehensive examination and evaluation of unwanted sequences in denoised datasets.

The effect of ethanol concentration on the morphological and molecular preservation of insects for biodiversity studies

Daniel Marquina et al.

Summary: The study found that high ethanol concentrations indeed make insects brittle, but the effect varies significantly among species. DNA preservation is less effective at lower ethanol concentrations when stored for an extended period.

Biodiversity baselines: Tracking insects in Kruger National Park with DNA barcodes

Michelle L. D'Souza et al.

Summary: This study in Kruger National Park, South Africa, using DNA barcoding to analyze insect community structure, found that insect richness and composition are influenced by larger-scale processes such as ecoregions and rainfall. The results indicate that while there are some differences between vegetation types, the main factors organizing insect communities in the park are related to ecoregions and rainfall.

Pooling size sorted Malaise trap fractions to maximize taxon recovery with metabarcoding

Vasco Elbrecht et al.

Summary: Size fractionation of Malaise trap bulk samples can increase taxon recovery, especially for small specimens. Mixing samples in different proportions can further enhance the detection rate of small size fractions. Therefore, considering size sorting and mixing proportions of samples is crucial for optimizing metabarcoding protocols.

Biodiversity Soup II: A bulk-sample metabarcoding pipeline emphasizing error reduction

Summary: Metabarcoding shows promise for environmental management decision-making, but improvements are needed to reduce errors. A co-designed wet-lab and bioinformatic workflow successfully removes false-positive and false-negative errors, but cannot recover relative-abundance information.

Cooking small and large portions of biodiversity-soup: Miniaturized DNA metabarcoding PCRs perform as good as large-volume PCRs

Dominik Buchner et al.

Summary: DNA metabarcoding is an effective method to assess arthropod diversity in environmental samples. Although smaller PCR volumes may not lead to lower species detection or consistency between replicates, the choice of PCR volume should depend on practical constraints. Additionally, sequencing depth plays a crucial role in taxon recovery.
