Biosynthetic potential of the global ocean microbiome

Summary: Natural microbial communities are diverse and offer great potential for the discovery of enzymes and biochemical compounds. However, studying this diversity and assigning the synthesis of compounds to their hosts is challenging. In this study, we integrated microbial genomes from various sources and discovered thousands of new biosynthetic gene clusters, including in previously unsuspected phylogenetic groups. We identified a lineage rich in biosynthetic gene clusters and characterized the structures and enzymology of bioactive compounds. This research demonstrates the value of microbiomics-driven strategies in exploring previously undescribed enzymes and natural products.

Accurate and sensitive detection of microbial eukaryotes from whole metagenome shotgun sequencing

Summary: EukDetect is a bioinformatics method that can identify eukaryotes in shotgun metagenomic sequencing data with broad taxonomic coverage. It performs well on low-abundance and closely related species, and is robust against bacterial contamination in eukaryotic genomes. By using EukDetect, researchers have been able to uncover the spatial distribution of eukaryotes in the human gastrointestinal tract, observe a succession of eukaryotes colonizing the gut during early years of life, and analyze differences in eukaryotes across locations and salinity gradients in the Baltic Sea.

Revealing microbial species diversity using sequence capture by hybridization

A new strategy using gene capture by hybridization has been developed to identify species behind operational taxonomic units (OTUs), highlighting high bacterial diversity and novel taxa in the rare biosphere. The study suggests that the human gut microbiota may be much more diverse than previously thought, with new genera and species identified.

Evaluation of the Microba Community Profiler for Taxonomic Profiling of Metagenomic Datasets From the Human Gut Microbiome

Microba Community Profiler (MCP) was found to generate accurate relative abundance estimates and fewer false positive predictions compared to other classifiers, establishing it as the best-in-class tool for comprehensive and accurate species profiling of human gastrointestinal samples. Using the Microba Genome Database significantly increases the accuracy of species classification.

CaptureSeq: Hybridization-Based Enrichment of cpn60 Gene Fragments Reveals the Community Structures of Synthetic and Natural Microbial Ecosystems

Summary: The study introduced a novel hybridization-based method (CaptureSeq) for profiling complex microbial communities using probes based on the chaperonin-60 gene. Results showed that CaptureSeq method generated a microbial profile that encompassed all of the bacteria and eukaryotes in the panel with greater reproducibility compared to 16S amplification, and provided greater depth of coverage and sensitivity of detection in natural ecosystems. The applications of CaptureSeq will facilitate accurate studies of host-microbiome interactions for environmental, crop, animal and human health.

Linking genomic and physiological characteristics of psychrophilic Arthrobacter to metagenomic data to explain global environmental distribution
