pixy: Unbiased estimation of nucleotide diversity and divergence in the presence of missing data

Summary: Population genetic analyses often use summary statistics such as pi and d(XY) to describe genetic variation patterns. However, biases can be introduced due to missing data, which can lead to underestimation of genetic diversity within and between populations. In this study, a user-friendly UNIX command line utility, pixy, is introduced to address this issue and provide unbiased estimates of pi and d(XY) regardless of the amount or form of missing data.

The genomes of ancient date palms germinated from 2,000 y old seeds

Summary: Researchers recovered seven date palm seeds from archaeological sites in the Southern Levant, dating from the fourth century BCE to the second century CE, which were germinated to yield viable plants. Whole-genome sequencing of these ancient samples showed genetic relationships between the ancient Judean date palms and modern West Asian and North African date palm varieties. These findings provide insights into crop evolution and the introgression of genetic features from the Cretan palm Phoenix theophrasti into modern North African date palm populations.

Summary: The evolution of the date palm, a cornerstone of Middle Eastern and North African agriculture, was influenced by gene flow from wild relatives P. theophrasti and P. sylvestris. Research shows that ancient date palm seeds indicate gene flow from P. theophrasti to P. dactylifera around 2,200 years ago, and admixture from both wild relatives by 2,100 years ago. This study highlights the ancient hybrid origin of date palms and the potential significance of genetic material from close relatives for modern breeding efforts.
