ODGI: understanding pangenome graphs

Optimized Dynamic Genome/Graph Implementation (ODGI) is a new tool suite with efficient in-memory representation and support for various operations and visualization. StLiter: A Novel Algorithm to Iteratively Build the Compacted de Bruijn Graph From Many Complete Genomes

Summary: In this article, a novel algorithm called StLiter is presented for building the compacted de Bruijn graph. The experiment results demonstrate that StLiter is more flexible and efficient in constructing graphs with longer k-mer lengths compared to existing methods. It can build graphs faster and with less memory usage than TwoPaCo.

Fast gap-affine pairwise alignment using the wavefront algorithm

Summary: In this article, a wavefront alignment algorithm (WFA) is proposed as an efficient method for accelerating sequence alignment, significantly outperforming traditional algorithms in terms of speed and memory usage. Towards complete and error-free genome assemblies of all vertebrate species

Summary: The Vertebrate Genome Project and the international Genome 10K consortium have collaborated to generate high-quality genome assemblies for 16 species representing six major vertebrate lineages, leading to new biological discoveries. Long-read sequencing technologies are essential for maximizing genome quality, and addressing complex repeats and haplotype heterozygosity are crucial for reducing assembly errors and improving completeness of reference genomes. The lessons learned from this project have paved the way for the Vertebrate Genomes Project (VGP), an international effort to generate high-quality, complete reference genomes for all known vertebrate species.
