Visual dynamics: a WEB application for molecular dynamics simulation using GROMACS

Analysis of Protein Folding Simulation with Moving Root Mean Square Deviation

Summary: We used moving root-mean-square deviation (mRMSD) as a method for analyzing protein dynamics without a reference structure. This method calculates the RMSD of structure between two time points and analyzes protein dynamics behavior through time series analysis. Applying this method to Trp-cage trajectory, we found regions of stable states and a characteristic structure with hydrogen bonds. We also determined that >= 20 ns is an appropriate time interval for investigating protein dynamics using mRMSD. Applying this method to NuG2 protein, we detected regions of metastable states in addition to the stable state, making it applicable to proteins with unknown stable structures.

Design and development of novel potential inhibitors of the human USP21 enzyme using a pharmacophore-based virtual screening technique

Summary: Through various bioinformatics techniques, a potential inhibitor of USP21 called ZINC02422616 was discovered. This compound exhibits the same pharmacophoric features as other USP21 inhibitors and demonstrates a high binding affinity for the USP21 domain. It has favorable pharmacokinetic, pharmacodynamic, and ADMET properties, as well as strong hydrophobic interaction and hydrogen bonding with the domain. Simulation studies showed that the complex remains stable over time, with the ligand displaying a highly favorable free energy landscape and multiple energy minima, indicating a high affinity for the target domain. This potential drug candidate can be utilized as an effective treatment for various cancers caused by USP21.

Traversing DNA-Protein Interactions Between Mesophilic and Thermophilic Bacteria: Implications from Their Cold Shock Response

Summary: Cold shock proteins (CSPs), small acidic proteins with a conserved nucleic acid-binding domain, act as RNA chaperones in mRNA translation upon low temperature-induced cold shock response. While CSP-RNA interactions have been extensively studied, this research focuses on examining CSP-DNA interactions in both thermophilic and mesophilic bacteria, analyzing their diverse interaction patterns. Computational techniques including modeling, energy refinement, simulation, and docking were employed to obtain data for comparative analysis. The study investigates the molecular mechanisms and factors affecting thermostability in thermophilic bacteria, revealing that the mesophilic bacteria E. coli CSP exhibits a higher binding affinity to DNA compared to the thermophilic G. stearothermophilus, supported by lower conformational deviation and atomic fluctuations during simulation.

An in-silico receptor-pharmacophore based multistep molecular docking and simulation study to evaluate the inhibitory potentials against NS1 of DENV-2

Summary: The DENV-2 strain is highly fatal and infectious, and the NS1 protein encoded by its genome plays a significant role in viral pathogenesis and replication. Targeting the NS1 protein and designing inhibitors has the potential to combat dengue. Four novel inhibitors were designed to target specific sites on the NS1 protein and halt the spread of infection. Computational techniques were used to analyze the structural and functional activity of the NS1-inhibitor complexes. The results showed promising pharmacokinetics and pharmacodynamic profiles for the proposed drugs, indicating their potential as anti-dengue agents.

Exploring RNA-protein interaction between two mesophilic bacteria: an in silico approach to discern detailed molecular level interaction in cold shock response
