Green-Light Activatable BODIPY and Coumarin 5'-Caps for Oligonucleotide Photocaging

Summary: In this study, we synthesized two green-light activatable caps for oligonucleotides based on the BODIPY and coumarin scaffold. Both caps bear an alkyne functionality and can be incorporated in oligonucleotides via solid-phase synthesis. The caps showed high stability against exonucleases and could be relinearized by activation with green light. Chemical ligation resulted in oligonucleotides with an internal strand break site, and both caps could be completely photolyzed under specific wavelengths.

Summary: This study investigated the photo-uncaging mechanism of the 7-nitroindolinyl family of caging chromophores using density functional theory calculations, revealing competition between a classical cyclization and an acyl migration pathway. Negligible energetic differences were found between the uncaging mechanisms of the 4-methoxy-5,7-dinitroindolinyl (MDNI) cages and their mononitro analogues (MNI), with the improved quantum yields of MDNI attributed to a higher population of reactants in the triplet surface.
