ProbioMinServer: an integrated platform for assessing the safety and functional properties of potential probiotic strains

Comprehensive analysis of 84 Faecalibacterium prausnitzii strains uncovers their genetic diversity, functional characteristics, and potential risks

Summary: In this study, the genetic diversity and functional characteristics of 84 F. prausnitzii strains were analyzed. The accessory clusters of the pan-genome were found to play a greater role in the genetic functions of F. prausnitzii. Functional annotations showed that F. prausnitzii strains had a limited number of proteins related to human diseases and no harmful secondary metabolic gene clusters. By evaluating harmful elements, a potential risk index (PPRI) and potential risk score (PPRS) were proposed to classify the strains into low, medium, and high-risk groups. Fifteen low-risk strains were prioritized for clinical application.

iProbiotics: a machine learning platform for rapid identification of probiotic properties from whole-genome primary sequences

This study developed a machine learning-based platform using genomic data to identify probiotics. Results showed diverse oligonucleotide composition in probiotic genomes and a bias towards genes/pathways related to probiotic function. The study also created an online bioinformatic tool, iProbiotics, for rapid probiotic screening.

The stability and quality of its genome have been assessed, and its probiotic-producing components, secondary metabolites, phage prediction sites, pathogenicity, and carbohydrate-producing enzymes have been analyzed computationally. The study demonstrates that L. plantarum 13-3 is nonpathogenic with various important functions and plays a significant role in food processing.
