Evaluation of low-density SNP panels and imputation for cost-effective genomic selection in four aquaculture species

Summary: Genomic selection can enhance genetic progress in aquaculture breeding programs, but it is not widely implemented due to high genotyping costs. Genotype imputation is a promising strategy to reduce costs and facilitate the adoption of genomic selection. This study investigated the effectiveness of genotype imputation using datasets of four aquaculture species. The results showed that FImpute v.3 was the fastest and achieved high imputation accuracies. Increasing panel density improved imputation accuracy, and well-selected LD panels could achieve near-maximal genomic selection prediction accuracy in fish species.

Summary: This study proposed a method to boost genetic prediction accuracy and gene-based heritability estimation by integrating traditional genomic best linear unbiased prediction (gBLUP) approach with GWAS information. The results showed that selected subsets of SNPs outperformed previously reported subsets in terms of prediction accuracy. Selected SNPs' subsets acquired a more precise prediction than whole SNPs and much higher than randomly selected SNPs, capturing the highest gene-based heritability.
