Integrated analysis of single-cell and bulk RNA-sequencing identifies a signature based on NK cell marker genes to predict prognosis and immunotherapy response in hepatocellular carcinoma

Dashuai Yang et al.

Summary: A prognostic model for hepatocellular carcinoma based on NK cell marker genes was constructed using single cell sequencing and transcriptome data analysis. The model identified eight genes with prognostic value, and was validated using independent data sets. The low-risk group showed higher immune cell infiltration and function, and was more responsive to immunotherapy. Additionally, the model predicted differences in chemotherapeutic response between the high and low-risk groups.

The biology of hematopoietic stem cells and its clinical implications

Izabella Skulimowska et al.

Summary: Recent studies on hematopoietic stem cells (HSCs) have shown promising opportunities and challenges for their clinical applications. The heterogenic pool of HSCs dynamically changes with aging, involving complex interactions with the bone marrow niche. These findings may lead to overcoming current limitations in HSC transplantation and expanding the patient group that can benefit from the clinical potential of HSCs.

Summary: scArches is a deep learning strategy for mapping query datasets on top of a reference, allowing efficient and decentralized reference construction while preserving biological state information and removing batch effects. It generalizes to multimodal reference mapping and can impute missing modalities.

Uncovering the emergence of HSCs in the human fetal bone marrow by single-cell RNA-seq analysis

Bing Liu et al.

Summary: This study used single-cell RNA sequencing to map the transcriptomic landscape of human fetal bone marrow and spleen hematopoietic stem/progenitor cells (HSPCs). It was found that functional HSCs do not emerge in the bone marrow until 12 post-conception weeks, while they are not detected in the spleen by 14 post-conception weeks.

Differentiation of natural killer cells from induced pluripotent stem cells under defined, serum- and feeder-free conditions

Kyle B. Lupo et al.

Summary: This study explored the differentiation of NK cells from iPSCs under defined conditions and evaluated their immunotherapeutic potential against solid tumors. The results showed that iPSC-NK cells exhibited effector functions against tumor cells, suggesting their promising application in clinical adoptive transfer settings for immunotherapy of solid tumors.

Probabilistic harmonization and annotation of single-cell transcriptomics data with deep generative models

Chenling Xu et al.

Summary: As the number of single-cell transcriptomics datasets increases, integrating data to achieve a common ontology of cell types and states becomes the natural next step. scVI and scANVI are two methods that can effectively integrate data and perform well in cell state annotation, with high accuracy, scalability, and adaptability.

Mouse Genome Database (MGD): Knowledgebase for mouse-human comparative biology

Judith A. Blake et al.

Summary: The Mouse Genome Database serves as a community model organism knowledge base for laboratory mice, providing authoritative biological reference data related to mouse genes, gene functions, phenotypes, and mouse models of human disease. It follows official guidelines for gene, allele, and mouse strain nomenclature and curates information from biomedical literature and datasets contributed by investigators. Major enhancements have been made to content and interfaces at MGD, including improvements in the Multi Genome Viewer, inclusion of more mouse strains, and integration of extensive data about mouse strain variants.

Human marginal zone B cell development from early T2 progenitors

Thomas J. Tull et al.

Summary: This study identified different developmental trajectories of human B cells from the T1 stage, with IgM(hi) T2 cells sharing transcriptomic features with marginal zone B cells (MZBs). A reduced frequency of IgM(hi) gut-homing T2 cells was observed in severe SLE, accompanied by a decrease in MZBs and their putative IgM(hi) precursors. The collapse of the gut-associated MZB maturational axis in severe SLE confirms its existence in health.

Fetal liver hematopoiesis: from development to delivery

Kyle Lewis et al.

Summary: This review discusses the importance of the fetal liver niche in HSC expansion, which occurs during development and has great clinical potential. Emerging approaches to generate expandable HSC in cell culture are also discussed, including the use of cells or organoid models in combination with engineering and systems biology approaches. Delivery of HSC by understanding the molecular and biological interactions between HSCs and fetal liver cells for their controlled maturation and expansion will be beneficial.

Harnessing features of adaptive NK cells to generate iPSC-derived NK cells for enhanced immunotherapy

Karrune Woan et al.

Summary: Researchers have successfully generated a NK cell subset called iADAPT by editing induced pluripotent stem cells, which exhibited persistence in vivo and superior antitumor activity. This finding suggests that unique subsets of the immune system can be modeled through iPSC technology, providing a new approach for treating patients with advanced cancer.
