Clustering microbiome data using mixtures of logistic normal multinomial models

Yuan Fang et al.

Summary: This paper introduces a method for handling count data in microbiome research. By using a logistic normal multinomial model and an additive log-ratio transformation, the relative abundance is mapped to a latent variable in real Euclidean space. To address the computational cost of parameter estimation, an efficient framework based on variational Gaussian approximations is applied. The proposed method is validated on both simulated and real datasets.

DIRICHLET-TREE MULTINOMIAL MIXTURES FOR CLUSTERING MICROBIOME COMPOSITIONS

Jialiang Mao et al.

Summary: Studying the human microbiome and clustering microbiome compositions into subtypes is a challenging task. Existing clustering methods in the microbiome context do not effectively handle the heterogeneity of bacterial taxa and complex within-cluster variation. To overcome these challenges, researchers introduce a Bayesian generative model called Dirichlet-tree multinomial mixtures (DTMM) for clustering amplicon sequencing data. DTMM offers more flexibility in characterizing within-cluster variation and allows for the identification of signature taxa that distinguish clusters.

Sputum microbiome profiles identify severe asthma phenotypes of relative stability at 12 to 18 months

Mahmoud Abdel-Aziz et al.

Summary: Two distinct severe asthma phenotypes were identified based on sputum microbiome profiles, showing relative stability over 12 to 18 months. Further validation with an independent cohort of patients with mild-to-moderate asthma confirmed the robustness and consistency of the clustering assignments.
