Estimating diversity in networked ecological communities

Summary: Comparing ecological communities across environmental gradients is challenging, especially when there are many different taxonomic groups. Traditional diversity estimation methods, such as maximum likelihood estimates of the parameters of a multinomial model, have strict assumptions and do not account for ecological networks. In this article, the authors leverage models from the compositional data literature to estimate diversity indices, such as Shannon, Simpson, Bray-Curtis, and Euclidean. They find that their method performs best in strongly networked communities with many taxa, as shown in a case study on the microbiome of seafloor basalts.

Researchers have identified a specific commensal E. coli strain, GDAR2-2, that protects mice from infection and colitis. This protection is achieved through the expansion of specific immune cells and secretion of IL-22. Co-culturing E. coli with macrophages leads to the production of IL-1 beta, which further supports intestinal barrier repair.

Summary: This study investigates the immediate response of the intestinal epithelium to a high-fat diet using physiological metrics and single-cell transcriptomics. The findings indicate that mice exhibit altered whole-body physiology and increased intestinal epithelial proliferation within one day of high-fat diet exposure. Furthermore, the study reveals a shift towards fatty acid metabolism and an emergence of progenitor cells in response to the high-fat diet.
