Efficient polyethylene terephthalate degradation at moderate temperature: a protein engineering study of LC-cutinase highlights the key role of residue 243

Summary: Improved variants of PET-hydrolysing enzymes were generated by protein engineering. The F243T variant partially depolymerized PET film, while the S101N/F243T double variant showed higher activity. The highest conversion yield for both variants was obtained at 55°C. The S101N/F243T variant is capable of fully depolymerizing untreated postconsumer PET waste within 3 days at 55°C, making it a more ecofriendly and sustainable process.

MGnify: the microbiome sequence data analysis resource in 2023

UniProt: the Universal Protein Knowledgebase in 2023

Combinatorial assembly and design of enzymes

Summary: An atomistic and machine learning strategy called CADENZ was used to design enzyme fragments that combine to form diverse, low-energy structures with stable catalytic configurations. This strategy was applied to endoxylanases and resulted in the recovery of thousands of structurally diverse enzymes using activity-based protein profiling. Functional designs showed high active-site preorganization and more stable and compact packing outside the active site. Implementing these findings into CADENZ led to a 10-fold improved hit rate and over 10,000 recovered enzymes. This design-test-learn loop can be applied to any modular protein family, providing vast diversity and general principles for protein design.

Ancestral Sequence Reconstruction Enhances Gene Mining Efforts for Industrial Ene Reductases by Expanding Enzyme Panels with Thermostable Catalysts

Summary: Ancestral sequence reconstruction (ASR) can generate enzymes with improved stability, activity, and promiscuity compared to wild-type enzymes. This study compared the biocatalytic properties of a panel of 57 closely related wild-type ene reductases and 56 ancestral enzymes. The results showed that ASR enzymes had comparable activity and overexpression levels to wild-type enzymes, but exhibited enhanced thermostability (by 9 degrees C) on average. These findings suggest that ASR-derived ene reductase enzymes can be used as superior biocatalysts for alkene reduction in industrial applications.

Application of a novel fluorogenic polyurethane analogue probe in polyester-degrading microorganisms screening by microfluidic droplet

Complete Depolymerization of PET Wastes by an Evolved PET Hydrolase from Directed Evolution

Summary: PETase exhibits high potential for PET depolymerization. However, directed evolution of PETase has been limited due to the lack of an efficient screening assay. In this study, a new fluorescence-based screening assay using a novel substrate, BHET-OH, was developed for PET hydrolases. The best variant, DepoPETase, showed significantly improved activity and stability, enabling complete depolymerization of untreated PET wastes and industrial-scale PET waste, making it a promising candidate for PET depolymerization processes. Molecular dynamic simulations revealed the molecular mechanism underlying the enhanced catalytic performance of DepoPETase.

Enzymes? Power for Plastics Degradation

Summary: Plastics are widely used in modern life and their increasing production poses significant environmental concerns. The current end-of-life management mainly includes landfilling, incineration, and limited recycling. To achieve a circular economy, bio-based solutions for plastic waste treatment and recycling are being explored. This review focuses on the recent advances in enzyme-based biocatalysis and its applications in recycling or upcycling commodity plastics such as polyesters, polyamides, polyurethanes, and polyolefins. The scope, limitations, challenges, and opportunities in this field are also discussed. The findings highlight the potential of polymer-assimilating enzymes in achieving a circular plastic economy.

Biodegradation of polyester polyurethane by Cladosporium sp. P7: Evaluating its degradation capacity and metabolic pathways

Summary: In this study, 20 strains capable of decomposing polyurethane (PU) and other plastics were isolated, including 11 bacteria and 9 fungi. The best PU degrader was found to be Cladosporium sp. P7. Additionally, it was discovered that PBA-PU is depolymerized via ester and urethane bond hydrolysis, followed by intracellular metabolism and mineralization of the monomers to CO2 and H2O.

KEGG for taxonomy-based analysis of pathways and genomes

Evolutionary-scale prediction of atomic-level protein structure with a language model

Summary: Recent advances in machine learning have allowed for the prediction of protein structure from multiple sequence alignments. By using a large language model, we are able to directly infer full atomic-level protein structure from primary sequence. This has led to a significant acceleration in high-resolution structure prediction, enabling the characterization of a large number of metagenomic proteins. Utilizing this capability, we have constructed the ESM Metagenomic Atlas, which provides insights into the diversity of natural proteins.

Machine Learning Based Prediction of Enzymatic Degradation of Plastics Using Encoded Protein Sequence and Effective Feature Representation

Summary: This study developed a machine-learning-based plastic enzymatic degradation (PED) framework to predict the ability of an enzyme to degrade plastics of interest. A data set integrating information from experimentally verified enzymes and plastic substrates was created, and a new enzyme sequence representation mechanism was developed. Thirteen machine learning algorithms were compared, and XGBoost was identified as the best-performing algorithm. PED achieved an overall accuracy of 90.2% and outperformed existing sequence-based protein classification models. Important enzyme features in plastic degradation were also identified and interpreted.

Engineering and evaluation of thermostable IsPETase variants for PET degradation

Summary: In this study, a mutant library of a thermostable triple mutant (TM) of IsPETase was generated using error-prone PCR, resulting in the discovery of four more thermostable IsPETase variants when screened against Impranil DLN W 50. The most promising variant IsPETaseTM(K95N/F201I) exhibited a 5.0 degrees C higher melting point than IsPETaseTM, making it a more active PET hydrolase at higher reaction temperatures up to 60 degrees C. Thermostability was highlighted as a crucial characteristic for an effective PET hydrolase based on the findings.

PET microplastics affect human gut microbiota communities during simulated gastrointestinal digestion, first evidence of plausible polymer biodegradation during human digestion

Engineering Transcription Factor XylS for Sensing Phthalic Acid and Terephthalic Acid: An Application for Enzyme Evolution

A Coupled Ketoreductase-Diaphorase Assay for the Detection of Polyethylene Terephthalate-Hydrolyzing Activity

Summary: In the past two decades, various PET-degrading enzymes have been discovered to address the environmental concern of PET accumulation. However, there is a lack of high-throughput screening methods for PET-hydrolyzing activity without the use of surrogate substrates. This study presents a microplate fluorescence screening assay based on ketoreductases (KREDs) and diaphorase activity to detect PET degradation products. Six PET-utilizing KREDs were identified, with KRED61 being the most efficient, which was combined with diaphorase from Clostridium kluyveri to monitor PET degradation catalyzed by a thermostable variant of cutinase-type polyesterase from Saccharomonospora viridis AHK190. The results from both fluorescence measurement and HPLC showed excellent correlation.

Directed evolution of an efficient and thermostable PET depolymerase

Structural insight and engineering of a plastic degrading hydrolase Ple629

The increasing amount of waste plastics, including PET, poses a serious threat to the environment and waste management. Recent research has shown that enzymatic PET degradation can be an effective solution to mitigate plastic pollution and achieve circular plastic economy. Although protein engineering studies on specific PET degradation enzymes have been extensively conducted, other homologous PET degrading enzymes have received less attention. In this study, researchers investigated a polyester hydrolase called Ple629 and its catalytic mechanism for PET degradation. By analyzing its crystal structure and making amino acid substitutions, variants with improved activity and thermo-stability were obtained. The most promising variant, D226A/S279A, exhibited significantly increased activity on PET nanoparticles, suggesting its potential application in biotechnological plastic recycling.

ProTstab2 for Prediction of Protein Thermal Stabilities

Rapid depolymerization of poly(ethylene terephthalate) thin films by a dual-enzyme system and its impact on material properties

Summary: Enzymatic hydrolysis is a promising method for recycling and upcycling plastic waste. However, the complexity and difficulty of understanding polymer cleavage and engineering better biocatalysts are increased by the interfacial catalysis mode and the variability of polymer specimen properties under different degradation conditions. This study presents a systemic approach to studying the enzyme-catalyzed surface erosion of poly(ethylene terephthalate) (PET), while simultaneously monitoring and controlling operating conditions in real time. The results show that increased accessible surface area, amorphization, and T-g reduction can accelerate PET degradation and lower the threshold for degradation-induced crystallization.

Transformer-based protein generation with regularized latent space optimization

This research provides a reliable technical method for constructing a PET hydrolase modification platform.
