A pangenome reference of 36 Chinese populations

Yang Gao et al.

Summary: The data from the Chinese Pangenome Consortium's first phase reveals a substantial increase in the discovery of novel and missing sequences when individuals from underrepresented minority ethnic groups are included. The missing reference sequences contain archaic-derived alleles and genes related to keratinization, response to ultraviolet radiation, DNA repair, immunological responses, and lifespan, suggesting great potential for understanding human evolution and filling in missing heritability in complex diseases.

Mitochondrial single-cell ATAC-seq for high-throughput multi-omic detection of mitochondrial genotypes and chromatin accessibility

Caleb A. Lareau et al.

Summary: The study developed a single-cell multi-omic approach called 'mtscATAC-seq' that enables simultaneous genotyping of mitochondrial DNA and profiling of accessible chromatin. By leveraging somatic mtDNA mutations, this method allows inference of clonal relationships among ex vivo-derived human cells. This technique provides a broadly applicable platform to map clonal relationships between cells in human tissues and enable additional modes of multi-omic discovery.

Novel integrative elements and genomic plasticity in ocean ecosystems

Thomas Hackl et al.

Summary: Horizontal gene transfer plays a crucial role in microbial evolution, and the newly discovered tycheposons, a family of DNA transposons, are found to be key drivers of genomic remodeling. Tycheposons are widely distributed in the marine environment and are dispersed through vesicles and phage particles. Similar elements are also found in microbes co-existing with Prochlorococcus, suggesting a common mechanism for microbial diversification in the vast oligotrophic oceans.

excluderanges: exclusion sets for T2T-CHM13, GRCm39, and other genome assemblies

Jonathan D. Ogata et al.

Summary: Exclusion regions are abnormal sections of reference genomes where short sequencing reads pile up. Removing reads overlapping these regions improves biological signal, particularly in differential analysis. Multiple exclusion region sets have been created by labs, primarily available through ENCODE and Github, causing uncertainty in which sets to use. Additionally, gap regions like centromeres, telomeres, and short arms pose further considerations when generating exclusion sets.

The Value of Whole-Genome Sequencing for Mitochondrial DNA Population Studies: Strategies and Criteria for Extracting High-Quality Mitogenome Haplotypes

Kimberly Sturk-Andreaggi et al.

Summary: Whole-genome sequencing data can be utilized for genetics research, including population studies. However, the reconstruction of mitochondrial genome can be complicated by nuclear mitochondrial DNA segments. This study assessed the ability to produce authentic mitochondrial genome haplotypes from WGS data and found that a 10% variant detection threshold may be necessary to ensure reliability.

The complete sequence of a human genome

Sergey Nurk et al.

Summary: The Telomere-to-Telomere (T2T) Consortium has presented a complete sequence of a human genome, T2T-CHM13, which covers the whole genome except for the Y chromosome. This new sequence includes gapless assemblies, error corrections in previous references, and nearly 200 million base pairs of additional sequence with gene predictions, including protein coding genes. The completion of important regions allows for further studies on genetic variations and functions.

Mitochondrial Pseudogenes Suggest Repeated Inter-Species Hybridization among Direct Human Ancestors

Konstantin Popadin et al.

Summary: The hypothesis of hybridization between diverged species in human evolution has been actively debated in recent years. Evidence supporting this hypothesis is presented by analyzing nuclear pseudogenes of mtDNA (NUMTs), which are considered mtDNA fossils preserving ancient sequences and providing unique information about ancestral populations. Comparison of NUMT sequences shared by humans, chimpanzees, and gorillas suggests interspecies hybridization events during human evolution.

Nuclear-embedded mitochondrial DNA sequences in 66,083 human genomes

Wei Wei et al.

Summary: The transfer of mitochondrial DNA into the nucleus contributes to a complex landscape of nuclear-mitochondrial segments (NUMTs). Almost all individuals have multiple NUMTs, including rare ones that are present in less than 0.1% of the population. Most NUMTs inserted into the nuclear genome after humans diverged from apes. Once inserted, the sequences are no longer under mitochondrial evolutionary constraints and have different mutational signatures compared to mitochondrial DNA.

Biparental inheritance of mitochondrial DNA revisited

Alistair T. Pagnamenta et al.

Summary: Evidence for biparental inheritance of mitochondrial DNA (mtDNA) has been sparse and controversial. Recent studies do not support paternal transmission of mtDNA and suggest that previous observations may be explained by technical artifacts such as the co-amplification of rare, concatenated nuclear mtDNA segments.
