Molecular Dynamics-Based Comparative Analysis of Chondroitin and Dermatan Sulfates

Marta Pagielska et al.

Summary: Glycosaminoglycans (GAGs) are linear anionic polysaccharides that interact with proteins in the extracellular matrix and play important roles in cell signaling, tissue regeneration, and diseases such as cancer, Alzheimer's, and Parkinson's. This study investigates the structural and dynamic properties of chondroitin sulfates-4,6 (CS4, CS6) and dermatan sulfate (DS), revealing substantial differences between these GAGs. Understanding these differences can have practical implications for designing GAG-based drugs in regenerative medicine.

Peptides of a Feather: How Computation Is Taking Peptide Therapeutics under Its Wing

Thomas David Daniel Kazmirchuk et al.

Summary: The use of computation in peptide therapeutic development is increasingly recognized as a valuable tool for generating novel therapeutics. Computation has transformed the field of peptide design by identifying therapeutics with improved pharmacokinetic properties and reduced toxicity. The process involves molecular docking, molecular dynamics simulations, and machine learning algorithms. Despite the progress made, challenges remain in enhancing computational accuracy, improving success rates in preclinical and clinical trials, and predicting pharmacokinetics and toxicity. This review discusses past and current research in in-silico peptide therapeutics and highlights the potential of computation and artificial intelligence in future disease therapeutics.

Molecular dynamics simulations to understand glycosaminoglycan interactions in the free- and protein-bound states

Balaji Nagarajan et al.

Summary: This article discusses the use of molecular dynamics (MD) to understand the properties of glycosaminoglycans (GAGs) in free solution and their interaction with proteins. The results of MD studies suggest that the recognition of GAGs by proteins varies from highly selective to fully non-selective, with intermediate levels of selectivity and plasticity.

Design of protein-binding proteins from the target structure alone

Longxing Cao et al.

Summary: This study presents a general solution to the challenge of designing proteins that can bind to specific sites on the surface of a target protein solely based on its three-dimensional structure. Through experimental validation, the method demonstrates broad applicability and successful de novo design of binding proteins for diverse protein targets. Detailed feedback from extensive experimental data guides improvements in both the method and our understanding of protein-protein interactions.

Summary: Glycosaminoglcyans (GAGs) play crucial roles in the extracellular matrix, but have received limited attention from the computational community. We present a new docking protocol that includes explicit solvent description and improves the docking performance. This represents a significant computational progress in GAG-related research.

NMR analysis suggests the terminal domains of Robo1 remain extended but are rigidified in the presence of heparan sulfate

Robert Williams et al.

Summary: The study reveals the importance of the interaction between hRobo1 and heparan sulfate (HS) for its biological activity. By introducing a lanthanide-binding peptide sequence, the researchers investigated the effect of HS binding on hRobo1. Through various experiments and analysis, it was found that the structure of hRobo1 undergoes slight changes and becomes more rigid upon HS binding, potentially affecting Robo-Slit signaling.

Mesoglycan exerts its fibrinolytic effect through the activation of annexin A2

Raffaella Belvedere et al.

Summary: Mesoglycan induces the release of plasmin in endothelial cells by triggering a series of events starting from SDC4 activation, followed by src complex and PKC alpha activation, ultimately leading to the phosphorylation of ANXA2 and its translocation to the plasma membrane. This cascade mechanism connects mesoglycan with SDC4-(PKC alpha-src) and ANXA2, ultimately facilitating the release of plasmin and degradation of fibrin sleeves.

The 3-O-sulfation of heparan sulfate modulates protein binding and lyase degradation

Pradeep Chopra et al.

Summary: This study introduced a modular synthetic approach to create diverse HS oligosaccharides with or without 3-OS. These oligosaccharides were used to examine ligand requirements for HS-binding proteins on a glycan microarray. The study also found that 3-OS influenced cleavage by lyase II while 2-OS only affected digestion by lyase I, showing varied substrate specificities among heparin lyases.

On the Selectivity of Heparan Sulfate Recognition by SARS-CoV-2 Spike Glycoprotein

John E. Chittum et al.

Summary: This study identified specific sequences of heparan sulfate (HS) oligosaccharides that can act as potent antagonists against SARS-CoV-2, offering potential for developing inhibitors of early viral entry steps. Competitive and virtual screening studies revealed the importance of certain HS structures for selective recognition of the virus receptor-binding domain, suggesting a novel pharmacophore for engineered selectivity. This work highlights the key structural motif in HS that could lead to effective and selective agents against SARS-CoV-2.

Modeling Protein-Glycosaminoglycan Complexes: Does the Size Matter?

Mateusz Marcisz et al.

Summary: Docking long glycosaminoglycans (GAGs) has been challenging due to the complex nature of these polysaccharides, but a new docking protocol is proposed in this work that combines conventional docking of short GAGs with a coarse-grained representation for long GAGs. By using all-atom molecular dynamics simulations to evaluate binding energies, this method simplifies the docking process for inexperienced users and could potentially be applied to other linear charged polymers.
