Do not panic: An intron-centric guide to alternative splicing

Ezequiel Petrillo

Summary: This review aims to establish concepts of splicing and alternative splicing, with a focus on introns. It serves as a guide for those interested in understanding the impacts and underlying mechanisms of alternative splicing. The review critically evaluates some of the most relevant work in the field and highlights key unanswered questions, such as the physiological relevance and functional outcomes of alternative splicing, as well as the contribution of different splicing types to the proteome. The review also emphasizes the significance of intron retention as a common type of alternative splicing and proposes new sequencing technologies as a means to further investigate the role of introns in gene expression regulation.

The genomics of linkage drag in inbred lines of sunflower

Kaichi Huang et al.

Summary: This study analyzed the impacts of wild introgressions in cultivated sunflower on the genomic and phenotypic level, as well as the consequences of linkage drag. It was found that introgressions had negative effects on yield and quality traits, and high-frequency introgressions had larger effects than low-frequency ones.

Unraveling patterns of disrupted gene expression across a complex tissue

Kelsie E. Hunnicutt et al.

Summary: Whole tissue RNASeq is a standard method in evolutionary biology for studying gene expression divergence by providing a comprehensive transcriptome profile of a given tissue. However, the diversity of cell types within whole tissues can lead to variations in cellular composition, impacting gene expression profiles. This study investigates the effects of cellular composition differences on gene expression profiles in whole testes samples, comparing them to enriched spermatogenesis populations in two species of house mice. The findings highlight the importance of considering histology in RNASeq and using methods that reduce sample complexity, as differences in cellular composition can modify expression profiles and potentially alter our understanding of gene ontological processes and gene expression evolution.

Alternative splicing in seasonal plasticity and the potential for adaptation to environmental change

Rachel A. Steward et al.

Summary: This study investigates the role of alternative splicing and other posttranscriptional molecular mechanisms in seasonal plasticity using transcriptomic and genomic data from the butterfly Bicyclus anynana. The research finds that differential splicing affects a smaller but functionally unique set of genes compared to differential expression. Additionally, spliced genes are more susceptible than differentially expressed genes to erosion of genetic variation due to selection on seasonal plasticity. These results highlight the potential genetic constraints on splicing plasticity and its impact on populations' response to changing environments.

Ecological Speciation Promoted by Divergent Regulation of Functional Genes Within African Cichlid Fishes

Madeleine Carruthers et al.

Summary: In an African crater lake, the cichlid Astatotilapia calliptera has diverged into shallow-littoral and deep-benthic ecomorphs within the last 1,000 years. Through analysis of transcriptome data, this study reveals that regulatory variants play a crucial role in driving ecologically relevant divergence in gene expression during adaptive diversification.

Adaptation to distinct habitats is maintained by contrasting selection at different life stages in sunflower ecotypes

April M. Goebl et al.

Summary: Studying conspecific populations living in different microenvironments is important for understanding natural selection. In this study, two sunflower ecotypes in different habitats were investigated to estimate fitness and allele frequency change at different life stages. It was found that habitat- and life stage-specific selection contribute to the maintenance of divergent adaptation between populations.

Muscle5: High-accuracy alignment ensembles enable unbiased assessments of sequence homology and phylogeny

Robert C. Edgar

Summary: This article introduces the Muscle5 algorithm, which generates an ensemble of diverse high-accuracy alignments to provide confidence estimates in alignments, trees, and other inferences. Experimental results show that using this ensemble can confidently resolve topologies with low bootstrap and reveal that some topologies with high bootstrap are incorrect. This method improves confidence assessment in alignment inference.

Alternative splicing and gene expression play contrasting roles in the parallel phenotypic evolution of a salmonid fish

Arne Jacobs et al.

Summary: Research on the replicated postglacial divergence of Arctic charr into sympatric benthic and pelagic ecotypes reveals the significance of alternative splicing and differential gene expression, primarily controlled by independent cis-regulatory quantitative trait loci. While differentially spliced genes are enriched in muscle development, functioning, and highly central in regulatory networks, differentially expressed genes are associated with metabolism, immunity, and growth, indicating complementary molecular processes in rapid parallel adaptive evolution.

Aberrant RNA splicing due to genetic incompatibilities in sunflower hybrids

Chris C. R. Smith et al.

Summary: Genome-scale studies have revealed divergent mRNA splicing patterns between closely related species or populations, which may be due to genetic variation at the genomic level. The research in wild x domesticated sunflower hybrids discovered a large number of novel splice forms, with aberrant transcripts being regulated by multiple genetic loci. Splice variation in these genes was found to be correlated with the cumulative expression of transcripts and had a significant impact on growth rate.
