Improvement of serum sample preparation and chromatographic analysis of nusinersen used for the treatment of spinal muscular atrophy

Summary: The present study compared three different liquid chromatography modes for the qualitative analysis of nusinersen metabolites and found that hydrophilic interaction liquid chromatography detected the smallest number of metabolites. The response of mass spectrometry was higher for ion pair chromatography compared to reversed-phase chromatography. Various extraction methods were used, and it was found that hybridization allowed selective extraction of nusinersen analogs while weak ion exchange-based extraction was highly efficient.

Summary: Oligonucleotide therapeutics have become popular as a new treatment option for diseases that were previously difficult to target. However, there is a need to develop efficient methods for evaluating the metabolism and drug interactions of these therapeutics. The distribution and metabolism mechanisms of oligonucleotide therapeutics differ from small molecule drugs, and there are also challenges regarding experimental approaches in the evaluation of these therapeutics. This review summarizes the DMPK characteristics of antisense oligonucleotide (ASO) therapeutics and discusses how to optimize their evaluation and prediction.

Ion-pair reversed-phase and hydrophilic interaction chromatography methods for analysis of phosphorothioate oligonucleotides

Summary: This study investigated the separation of a fully phosphorothioated oligonucleotide from its truncated n-1 species and selected phosphodiester impurities using ion-pair reversed-phase chromatography. The hydrophobicity of ion-pairing agents impacts the separation selectivity of n-1 species. The study found that hydrophilic interaction chromatography provided a different retention pattern and improved the chromatographic separation of the truncated and phosphodiester impurities.

Contribution of ionic interactions to stationary phase selectivity in hydrophilic interaction chromatography

Summary: By comparing 19 different hydrophilic interaction chromatography columns, it was found that the selectivity differences strongly depended on ionic interactions. Columns with neutral stationary phases showed more similar selectivity compared to those with cation or anion exchange activity. Zwitterionic columns exhibited some degree of cation or anion exchange activity, but to a lesser extent than silica and amine-containing phases.

Summary: The large molecular size, diastereoisomeric nature, and complex impurity profiles of therapeutic phosphorothioate oligonucleotides create significant analytical challenges. An ion pair LCMS method combining UV and MS quantification was developed and validated for over 35 different oligonucleotide drugs, including commercialized ones. The study discusses the selection of chromatographic and spectrometric conditions, data acquisition and processing, sample and buffer preparation, instrument maintenance, and method validation results.

Phosphorothioate oligonucleotides separation in ion-pairing reversed-phase liquid chromatography: Effect of ion-pairing system

Summary: Ion-pairing reversed-phase liquid chromatography was used to analyze native and phosphorothioate oligonucleotides with the same sequence but different amount and position of modifications. The nature and concentration of ion-pairing amines were found to significantly impact the retention, resolution, and diastereomeric separation of the oligonucleotides. Increasing hydrophobicity and concentration of ion-pairing amines improved the resolution of n and n-1 mers oligonucleotides, while amines with moderate hydrophobicity were most successful in suppressing diastereomeric resolution. However, a partial separation of phosphorothioate oligonucleotide diastereomers was observed with all ion-pairing systems, resulting in wider peaks compared to phosphorodiester oligonucleotides of the same sequence. The separation of oligonucleotides with different number of phosphorothioate modifications may be useful for therapeutic oligonucleotide analysis.

Summary: The use of oligonucleotides as drugs for genetic diseases is increasing rapidly, and this study aimed to improve the analysis method for serum samples of patients treated with nusinersen. The results showed that a combination of liquid-liquid extraction and solid-phase extraction, along with optimizing the amine type in the mobile phase and the stationary phase, successfully identified multiple metabolites of nusinersen.

Phosphorothioate oligonucleotides separation in ion-pairing reversed-phase liquid chromatography: effect of temperature

Summary: The analysis of diastereomers of phosphorothioate oligonucleotides in ion-pairing reversed-phase liquid chromatography is influenced by the ion-pairing system, concentration, and temperature. This study investigated the effects of temperature on retention, diastereomeric separation, and resolution of mers of different length and phosphorothioate oligonucleotides with different linkages. The results showed that increased temperature suppresses diastereomeric separation but improves the resolution of n and n-1 mers.

Assessing the impact of nonspecific binding on oligonucleotide bioanalysis
