Genome-wide in silico analysis leads to identification of deleterious L290V mutation in RBBP5 gene in Bos indicus

Summary: Genome-wide deleterious mutations in zebu cattle were identified using an in silico approach. The ddRAD sequence data of Sahiwal cattle were annotated and aligned with the cattle reference genome, resulting in the identification of 279,383 SNPs. Further analysis using bioinformatics tools led to the identification of 18 deleterious SNPs, including one missense mutation in the RBBP5 gene associated with Retinoblastoma. This study provides a useful bioinformatics pipeline for identifying deleterious DNA mutations in livestock without genetic disease records.

Genome-wide identification and annotation of SNPs and their mapping in candidate genes related to milk production and fertility traits in Badri cattle

Summary: This study used a double digest restriction-site associated DNA sequencing approach to identify and annotate high confidence single nucleotide polymorphisms (SNPs) in candidate genes related to production and fertility in Badri cattle. After filtration of SNPs, 65,483 high confidence SNPs were retained and most of them were found in intergenic, transcript and intronic regions. The identified SNPs in candidate genes will be important genetic tools for exploring phenotype-modifying nucleotide changes and improving dairy cattle.

Genomic clues of association between clinical mastitis and SNPs identified by ddRAD sequencing in Murrah buffaloes

Summary: India's total milk production is 209.96 MT, with 45% contributed by indigenous buffalo. Mastitis prevalence in these buffaloes is 5-20% due to their high milk production. Despite technological advancements, mastitis remains a concern for the dairy industry in India and globally. This study conducted ddRAD sequencing on 96 Murrah buffaloes to identify SNPs associated with clinical mastitis incidence. The study found 7 significantly associated SNPs and identified 7 genes related to tumor suppression, immunogenetics, and energy production. These SNP associations can be further validated.
