Establishment and characterization of stable, diverse, fecal-derived in vitro microbial communities that model the intestinal microbiota

Andres Aranda-Diaz et al.

Summary: Efforts to study the role of gut microbiota in disease would benefit from a system that allows the study of patient-derived bacterial communities at a large scale. This study validates a strategy to culture diverse, stable, and highly reproducible stool-derived communities in vitro. The results show that these communities can be maintained upon colonization of germ-free mice and the host proteome reflects the host from which the community was derived. Additionally, the in vitro response to ciprofloxacin predicts the compositional changes observed in vivo.

Negative interactions determine Clostridioides difficile growth in synthetic human gut communities

Susan Hromada et al.

Summary: This study explores the principles of gut microbiome colonization resistance to the pathogen Clostridioides difficile, demonstrating a strong negative interaction between C. difficile and other species, inhibition mechanisms such as environment acidification and resource competition were identified. Increasing the initial density of C. difficile can increase its abundance in the community, but the maximum achievable abundance is determined by the community context.

A Novel Enterococcus faecalis Heme Transport Regulator (FhtR) Senses Host Heme To Control Its Intracellular Homeostasis

Vincent Saillant et al.

Summary: Enterococcus faecalis is a commensal Gram-positive pathogen found in the intestines of mammals and a leading cause of severe infections in hospitalized patients. The transcriptional regulator FhtR manages heme homeostasis in E. faecalis by controlling an efflux pump, thus regulating heme detoxification. The FhtR-HrtBAEf system is relevant in a mouse intestinal model, sensing heme fluctuations within the gastrointestinal tract.

Functional genetics of human gut commensal Bacteroides thetaiotaomicron reveals metabolic requirements for growth across environments

Hualan Liu et al.

Summary: This study reveals the functions of numerous genes in a gut commensal Bacteroides thetaiotaomicron under different conditions, providing insights into gene functions. For example, key enzymes important for specific carbohydrate utilization and bile salt tolerance were identified. Additionally, alternative enzymes for synthesizing nitrogen-containing metabolic precursors were found to be used in a diet-dependent manner.

Cross-feeding between intestinal pathobionts promotes their overgrowth during undernutrition

K. E. Huus et al.

Summary: Child undernutrition is a global health issue that is associated with an overabundance of intestinal pathogens. This study shows that disease-inducing human isolates of Enterobacteriaceae and Bacteroidales are capable of multi-species symbiotic cross-feeding, leading to synergistic growth of a mixed community. This diet-specific bacterial crossfeeding contributes to the overgrowth of intestinal pathogens during child malnutrition, exacerbating growth stunting.

Siderophores: Importance in bacterial pathogenesis and applications in medicine and industry

Behnoush Khasheii et al.

Summary: Siderophores are essential molecules produced by bacteria in response to iron deficiency, playing a key role in bacterial pathogenicity. In addition to delivering antibiotics and treating diseases in medicine, siderophores also have important functions in various biological pathways.

Highly accurate protein structure prediction with AlphaFold

John Jumper et al.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.

The Many Faces of Enterococcus spp.-Commensal, Probiotic and Opportunistic Pathogen

Beata Krawczyk et al.

Summary: Enterococcus spp. are Gram-positive, anaerobic cocci commonly found in the intestinal flora. While they play a role in modulating the immune system and have been used as probiotics, concerns arise over their antibiotic resistance and potential pathogenicity.

Dynamic Gut Microbiome Changes in Response to Low-Iron Challenge

Genevieve L. Coe et al.

Summary: The study demonstrates that low-iron challenge leads to significant changes in the diversity of the gut microbiome, and the impact of a low-iron diet on microbiome diversity is long-lasting, with some bacteria unable to fully recover after the low-iron challenge. Even when iron levels return to normal in the diet, iron-sensitive bacteria appear to be lost.
