Cas9-Based Local Enrichment and Genomics Sequence Revision of Megabase-Sized Shark IgNAR Loci

Summary: In this study, we successfully enriched and sequenced a 2 Mb region of the IgNAR gene loci in whitespotted bamboo shark using Cas9-assisted targeting of chromosome segments (CATCH) technology. The results showed high levels of enrichment and coverage. We also reported partial sequences of the bamboo shark IgNAR gene and filled in some previous gaps.

SMOOTH-seq: single-cell genome sequencing of human cells on a third-generation sequencing platform

Summary: There is currently no effective method to detect structure variations (SVs) and extra-chromosomal circular DNAs (ecDNAs) at single-cell whole-genome level. However, the newly developed SMOOTH-seq method shows promise in reliably and effectively detecting SVs and ecDNAs in individual cells, while having relatively limited accuracy in detecting CNVs and SNVs. SMOOTH-seq opens up new possibilities for single-cell whole-genome sequencing by providing high fidelity reads of kilobases long.

Experimental and bioinformatics considerations in cancer application of single cell genomics

Summary: Single cell genomics allows for detailed analysis of genetic heterogeneity in tumors, but DNA amplification is often necessary due to insufficient DNA yield per cell. This study evaluated two micro-fluidics based amplification protocols for whole exome sequencing in single cell genomics and introduced a workflow for quality assessment and somatic variant identification. The framework was applied to study a lung adenocarcinoma tumor, providing insights into tumor phylogeny and demonstrating the usefulness of the approach.
