Pulse Dipolar Electron Paramagnetic Resonance Spectroscopy Reveals Buffer-Modulated Cooperativity of Metal-Templated Protein Dimerization

Summary: This study used pulse dipolar electron paramagnetic resonance spectroscopy (PDS) techniques to investigate the Cu-II-templated dimerization behavior of a model protein. It was found that the buffer strongly modulated the cooperativity of protein dimerization, showcasing a highly tunable buffer-switchable templated dimerization platform. PDS enriches the techniques for monitoring binding processes and supports the development of novel strategies for bioengineering structures.

An optimal acquisition scheme for Q-band EPR distance measurements using Cu2+-based protein labels

Summary: Recent advances in site-directed Cu2+ labeling of proteins and nucleic acids have provided a new methodology for measuring the structure-function relationship in biomolecules. However, accessing the higher sensitivity of Q-band DEER has been challenging for Cu2+ labels designed for proteins. In this study, the orientational effects of the label are analyzed through simulations, and it is shown that three strategically selected magnetic field DEER measurements are generally sufficient for obtaining an orientational-averaged DEER time trace at Q-band.

Precise Distance Measurements in DNA G-Quadruplex Dimers and Sandwich Complexes by Pulsed Dipolar EPR Spectroscopy

Summary: DNA G-quadruplexes have a tendency to form higher-order structures, and square-planar Cu(pyridine)(4) complexes are used as rigid spin labels to detect dimeric structures and measure intermolecular distances via pulsed dipolar EPR spectroscopy. Different spatial dimensions of G-quadruplex dimers and new binding modes of well-known G-quadruplex binders were discovered in this study. The transition metal labeling approach combined with pulsed EPR spectroscopy opens new possibilities for examining structures of non-covalent DNA aggregates.

The integration of molecular dynamics (MD) simulations with EPR distance information is expected to advance our understanding of protein and DNA conformational changes and interactions.

Orientation-Selective and Frequency-Correlated Light-Induced Pulsed Dipolar Spectroscopy

dHis-troying Barriers: Deuteration Provides a Pathway to Increase Sensitivity and Accessible Distances for Cu2+ Labels

Summary: This study systematically examined different methods to decrease rapid relaxation of Cu(2+ )labels, including increasing Cu2+ spin concentrations, cryoprotectant concentration, and deuterium labeling of protein and solvent. The results showed that deuterium labeling significantly increased the duration of the dipolar modulated signal, potentially allowing measurement of distances up to 9 nm and beyond with Cu2+ labels.
