MitoFish, MitoAnnotator, and MiFish Pipeline: Updates in 10 Years

Tao Zhu et al.

Summary: MitoFish, MitoAnnotator, and MiFish Pipeline are comprehensive databases and software for fish mitochondrial genomes, as well as a web platform for fish mitochondrial eDNA analysis. This article presents essential updates that have improved the performance and usefulness of these platforms, including enriched reference data sets, enhanced searching function, faster genome annotation and eDNA analysis with denoising of sequencing errors, and a new multisample comparative analysis function. These updates have made the platforms more intuitive, effective, and reliable. The updated platforms are freely available at .

Complete Mitochondrial Genome and Phylogenetic Position of Chirolophis wui (Perciformes: Stichaeidae)

Yong-Suk Lee et al.

Summary: The complete mitochondrial genome of Chirolophis wui (Wang and Wang, 1935) was sequenced using the Illumina platform. The genome is 16,522 bp long with an AT content of 54%. It contains 13 protein coding genes, 22 tRNA genes, 2 rRNA genes, and 1 control region. The nucleotide composition is AT-biased with an AT skew value of -0.0556 and a GC skew value of -0.2043.

Complete mitochondrial genomes and phylogenetic analysis of four Baikal endemic Batrachocottus species (Scorpaeniformes: Cottoidei)

Veronika Teterina et al.

Summary: Baikal sculpins are the most diverse group of fishes in Lake Baikal, with four species from the endemic genus Batrachocottus analyzed in this study. The mitochondrial genomes of these species are similar in organization and gene arrangement to typical teleosts. Phylogenetic analysis revealed that B. baicalensis is located outside the monophyletic clades of the genus Batrachocottus, with B. multiradiatus and B. talievi being sister species.

Characterization of the complete mitochondrial genome of Cottiusculus nihonkaiensis (Scorpaeniformes, Cottidae) and phylogenetic studies of Scorpaeniformes

Lele Yang et al.

Summary: The study presented the complete mitochondrial genome of Cottiusculus nihonkaiensis and discussed its mitochondrial characteristics. The genome was 16,612 bp long with a base composition of 26.4% A, 17.4% G, 31.5% C, 24.7% T. Phylogenetic analysis indicated a closest relationship between C. nihonkaiensis and Gymnocanthus species.

Complete mitochondrial genomes of representatives of two endemic sculpin families (Perciformes: Cottoidei) from Baikal - the world's largest and deepest lake

Nikolai Mugue et al.

Summary: This study determined five new mitogenomes of endemic Lake Baikal sculpins, providing the first mitogenome-based phylogenetic tree for all three endemic Baikal sculpin families. The phylogeny supports the monophyletic origin of the lake Baikal sculpins species flock, but does not support the monophyly of the family Cottocomephoridae (Bighead sculpins).

The subfamily Myoxocephalinae of cottid fishes (Cottidae): Genetic divergence and phylogenetic relationships

Olga A. Radchenko et al.

Summary: A comprehensive study based on molecular marker and karyotype analyses has confirmed the monophyly of the subfamily Myoxocephalinae, including multiple genera and identifying 13 species through karyotype analysis. Molecular genetic results showed that the subfamily can be divided into two groups corresponding to Enophrys and Myoxocephalus.

MEGA11 Molecular Evolutionary Genetics Analysis Version 11

Koichiro Tamura et al.

Summary: MEGA software, a mature tool for computational molecular evolution, has been enhanced with new additions for building timetrees of species, pathogens, and gene families using rapid relaxed-clock methods. These additions include methods for estimating divergence times, confidence intervals, and new options for tagging sequences with spatiotemporal sampling information. The enhancements aim to improve user experience, result quality, and the pace of biological discovery.
