DALI shines a light on remote homologs: One hundred discoveries

Liisa Holm et al.

Summary: Structural comparison can detect remote homology missed by sequence comparison. The DALI web server offers structural analysis tools such as database searches, interactive visualization, and 3D structure alignment. In this study, we used DALI to mine the AlphaFold Database and discovered 100 previously unreported remote homologous relationships. The findings provided insights into protein families and allowed for the generation of functional hypotheses for further exploration in structural biology studies.

Bacteriophages inhibit and evade cGAS-like immune function in bacteria

Erin Huiting et al.

Summary: This article discusses bacterial resistance to phages through the production of cGAS-like enzymes and the discovery of phages evading bacterial resistance through the expression of anti-CBASS proteins. Through deletion experiments of Acb2 protein, it was found that CBASS can block phage replication and lytic induction, but some phages escape CBASS through major capsid gene mutations.

Discovery of phage determinants that confer sensitivity to bacterial immune systems

Avigail Stokar-Avihail et al.

Summary: In recent years, various defense systems against phages have been found in bacteria. However, the mechanism of how these systems sense phage infection remains unknown. To address this question, the researchers isolated 177 phage mutants that can evade 15 different defense systems. These mutants were found to have mutations in the gene sensed by the defense system, providing insights into the determinants of phage sensitivity. The study identifies specific determinants of different retron systems and reveals phage-encoded triggers for abortive infection systems, shedding light on how bacterial immune systems sense phage invaders.

The evolutionary success of regulated cell death in bacterial immunity

Francois Rousset et al.

Summary: Bacteria use complex immune mechanisms to defend against phages, often involving regulated cell death to prevent phage spread. Over 70% of sequenced prokaryotes employ this strategy, which has also influenced the evolution of eukaryotic immunity.

A host of armor: Prokaryotic immune strategies against mobile genetic elements

David Mayo-Munoz et al.

Summary: Prokaryotes acquire beneficial traits through mobile genetic elements (MGEs) but also face fitness costs. To counteract this, prokaryotes have evolved diverse immune mechanisms against MGEs. The understanding of prokaryotic immune systems has expanded, revealing strategies that degrade genetic material, inhibit genome replication, or trigger abortive infection. The study of prokaryotic defenses not only sheds light on microbial evolution but also identifies enzymatic activities with biotechnological applications.

Direct activation of a bacterial innate immune system by a viral capsid protein

Tong Zhang et al.

Summary: In this study, a bacterial immune system called CapRel(SJ46) was identified that protects Escherichia coli from diverse phages by sensing specific proteins of the phages. The sensing and molecular mechanisms of CapRel(SJ46) were revealed, providing new insights into bacterial immune systems.

Regulation of ssb Gene Expression in Escherichia coli

Isidoro Feliciello et al.

Summary: Bacterial SSB proteins play an essential role in DNA metabolism, and their gene expression is SOS-dependent under radiation and stress conditions. However, under normal bacterial growth, the expression of the ssb gene is not linked to SOS induction.

Highly accurate protein structure prediction with AlphaFold

John Jumper et al.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.
