KGLRR: A low-rank representation K-means with graph regularization constraint method for Single-cell type identification

Summary: Single-cell RNA sequencing technology provides a great opportunity for studying disease mechanisms at a single-cell level. Cell type identification is crucial in exploring disease mechanisms. This study proposes a novel method called KGLRR, which combines low-rank representation with K-means clustering to accurately capture single-cell clustering information. Experimental results demonstrate that KGLRR is more robust and accurate in cell type identification than other advanced algorithms.

Layer-Specific Modules Detection in Cancer Multi-Layer Networks

Summary: Multi-layer networks provide an effective tool to model complex systems with multiple interactions. Graph clustering in multi-layer networks is challenging due to the difficulty in balancing cluster connectivity and layer connections. To address this, a novel algorithm called LSNMF is proposed to identify layer-specific modules in multi-layer networks. LSNMF first extracts vertex features using NMF and decomposes them into common and specific components, with orthogonality constraint imposed on the specific components. Extensive experiments show that LSNMF outperforms existing baselines and efficiently extracts stage-specific modules associated with known functions and survival time of patients.

Summary: The role of eosinophil and migDC subsets in tropical pulmonary eosinophilia (TPE) is not well studied. This study found that TPE is characterized by the accumulation of ROS and anaphylatoxins, as well as the influx of distinct resident eosinophils and inflammatory eosinophils. Inflammatory eosinophils showed heightened inflammatory responses and immune activation, while migDCs exhibited increased maturation and migratory potential, as well as immunoregulatory functions.

Network-Based Structural Learning Nonnegative Matrix Factorization Algorithm for Clustering of scRNA-Seq Data

Summary: Single-cell RNA sequencing (scRNA-seq) is used to measure expression profiles at the single-cell level and reveal heterogeneity and functional diversity among cell populations. Current algorithms for identifying cell types in scRNA-seq mainly rely on clustering transcriptional profiles, ignoring indirect relations among cells. In this study, a network-based algorithm called SLNMF is proposed to infer cell types and trajectories by exploiting interactions among cells. Experimental results show that SLNMF outperforms other state-of-the-art methods in terms of accuracy and can accurately identify cell trajectories.

Multi-View Random-Walk Graph Regularization Low-Rank Representation for Cancer Clustering and Differentially Expressed Gene Selection

Experimental results show that this method outperforms other methods in clustering and feature gene selection for cancer multi-omics data.

Summary: The expression of eEF1A1 is higher in high-grade prostate cancer tissues compared with low-grade tissues, and high expression of eEF1A1 is associated with worse clinical outcome. The DNA aptamer GT75, which targets eEF1A1, can impair cell viability and induce autophagy and cell detachment in the aggressive CRPC cancer cells PC-3. The eEF1A1-actin complexes are critical for the viability of PC-3 cells, suggesting that eEF1A1 may be a potential target for therapeutic strategies in advanced forms of prostate cancer.

However, the high dimensionality, sparsity, and noise of scRNA-seq profiles pose challenges for existing clustering methods. In this study, we propose a new computational framework called NMFLRR that integrates low-rank representation and nonnegative matrix factorization to accurately identify cell types. The results from simulations and real scRNA-seq datasets suggest that NMFLRR is a promising algorithm for single-cell classification.

T cells specific for α-myosin drive immunotherapy-related myocarditis

Summary: Immune checkpoint inhibitors (ICIs) used in anticancer therapy are challenged by immune-related adverse events, such as myocarditis. This study investigates the pathogenesis of ICI-associated myocarditis (ICI-MC) and identifies CD8(+)T cells as the major cell population involved. α-myosin, a cardiac-specific protein, is identified as a potential autoantigen in ICI-MC. Understanding the mechanisms of ICI-MC could lead to new strategies for preventing and treating ICI toxicity.

Dynamic Module Detection in Temporal Attributed Networks of Cancers

Experimental results demonstrate the superiority of TANMF in accuracy and its ability to identify dynamic modules associated with patients' survival time in breast cancer data.

Pancancer landscape analysis of the thymosin family identified TMSB10 as a potential prognostic biomarker and immunotherapy target in glioma

Summary: This study comprehensively analyzed TMSs and TMSB10 using multiomics data, revealing their roles in tumor microenvironment and human cancer prognosis. The results showed that TMSB10 is specifically overexpressed in almost all types of cancer tissues and is closely related to the biological function, immune regulation, and prognosis of glioma. Multiple drugs targeting cells with high TMSB10 expression were identified, and knockdown of TMSB10 improved the efficacy of selumetinib and anti-PD1 treatment in glioma.
