The polar amino acid in the TatA transmembrane helix is not strictly necessary for protein function

Summary: The Tat pathway facilitates the transport of folded proteins across various membranes, and the polar amino acid at the N terminus of the TatA transmembrane helix was thought to be crucial. However, our experimental results in Escherichia coli showed that the polar amino acid is not necessary for TatA's functionality. Instead, the hydrophilicity and helix-stabilizing properties of this amino acid were found to strongly correlate with Tat activity. Additionally, we identified a four-residue motif at the N terminus of TatA's transmembrane helix, which may play a role in the preference for different proton-motive force components.

Dimerization of Polyglutamine within the PRIME20 Model using Stochastic Approximation Monte Carlo

Summary: This study numerically investigates the dimerization of polyglutamine homo-peptides with different lengths. Using the PRIME20 protein model and Monte Carlo simulation, it explores the thermodynamic equilibrium of this model under various temperatures. The study finds that aggregation and folding of polyglutamine chains occur simultaneously under in vitro conditions, but the sequence of hydrogen bonding establishment changes with chain length.

Stable intermediate phase of secondary structures for semiflexible polymers

Summary: The study shows that a bifurcation of the coil-globule transition line occurs for polymers with a bending stiffness above a threshold value, which is revealed through a systematic microcanonical inflection-point analysis of precise numerical results obtained in extensive generalized-ensemble Monte Carlo simulations. The region between the toroidal and random-coil phases is dominated by structures transitioning from hairpins to loops as the energy decreases. Conventional canonical statistical analysis is unable to identify these separate phases.

Microcanonical Characterization of First-Order Phase Transitions in a Generalized Model for Aggregation

Summary: Aggregation transitions in disordered mesoscopic systems are important in various fields of study and can be analyzed using the microcanonical entropy. This study presents a semi-analytical approach to analyze the aggregation transitions in a generalized model related to the Thirring model. The approach considers the effective interaction energy between particles in the aggregate and obtains scaling relations for microcanonical entropies, temperatures, aggregate sizes, and free-energy profiles. The effectiveness of a commonly used simulation method based on conformational microcanonical entropy is also tested, and the microcanonical thermostatistics is demonstrated to determine experimentally relevant quantities.

Phase diagram of flexible polymers with quenched disordered charged monomers

Summary: Recent advances in Generalized Ensemble simulations and microcanonical analysis have shown the significant role of electrostatic interactions in structural transitions of polymer models. In this study, a bead-spring polymer model with randomly distributed charged monomers interacting via a screened Coulomb potential was proposed. It was found that the coil-globule and globular-solid transitions were second and first order for the entire concentration range. However, above a concentration threshold of 80%, the electrostatic repulsion hindered the formation of solid and liquid globules, leading to the formation of liquid pearl-necklace and solid helical structures instead.

Evidence for additional third-order transitions in the two-dimensional Ising model

Summary: In this study, the microcanonical inflection-point analysis method is employed to investigate the phase transitions of the two-dimensional Ising model. The results indicate the existence of higher-order transitions in addition to the second-order ferromagnetic-paramagnetic phase transition. Two independent third-order phase transitions are observed, one in the ferromagnetic phase and the other in the paramagnetic phase.

Knots are Generic Stable Phases in Semiflexible Polymers

Summary: This study shows that the presence of stable knots in semiflexible polymers depends on the ratio between equilibrium bond length and distance for the strongest nonbonded contacts. If this ratio is outside a small window around unity, stable knotted phases along with other structures can always be found at low temperatures under different bending stiffness. This suggests that knots are generic stable phases in semiflexible polymers.
