Fast and accurate inference of gene regulatory networks through robust precision matrix estimation

Antoine Passemiers et al.

Summary: This article presents a novel method called PORTIA for inferring gene regulatory networks (GRNs). The method is based on robust precision matrix estimation and is shown to outperform state-of-the-art methods in terms of speed while still maintaining good accuracy. The authors extensively validated PORTIA using benchmark datasets and propose a new scoring metric based on graph-theoretical concepts.

Bidossessi Wilfried Hounkpe et al.

Summary: Housekeeping (HK) genes are crucial for maintaining basic cellular functions and the HRT Atlas database offers a more accurate and comprehensive resource for human and mouse HK genes and transcripts, addressing previous limitations in their identification. The database, generated from extensive RNA-seq data sets, also provides candidate reference transcripts for normalization of qPCR experiments and insights into gene expression modifiers.

Cerebrum, liver, and muscle regulatory networks uncover maternal nutrition effects in developmental programming of beef cattle during early pregnancy

Wellison J. S. Diniz et al.

Summary: This study investigated the impact of nutrient restriction on gene expression in fetal bovine cerebrum, liver, and muscle tissues, revealing factors that may negatively affect myogenesis. Nutrient restriction led to differential tissue regulation and affected gene expression changes in nutrient-sensing pathways. By identifying major regulators driving gene expression, further research is still needed to determine the impact of early maternal nutrition and strategic supplementation on pre- and post-natal performance.

Joint Lp-Norm and L2,1-Norm Constrained Graph Laplacian PCA for Robust Tumor Sample Clustering and Gene Network Module Discovery

Xiang-Zhen Kong et al.

Summary: The novel dimensionality reduction method PL21GPCA proposed in this article plays a crucial role in mining useful information from large-scale gene expression data. By applying different norm constraints, the method ensures robustness against outliers and noise, as well as enhances the sparsity of gene expression. Experimental results demonstrate the superior performance of the method in tumor sample clustering and gene network module discovery.

Functional dynamic genetic effects on gene regulation are specific to particular cell types and environmental conditions

Anthony S. Findley et al.

Summary: Genetic effects on gene expression and splicing can be influenced by cellular and environmental factors, with interactions between genotypes, cell types, and treatments having unique impacts on gene regulation. By studying multiple cell types derived from the same individuals in different treatment contexts, researchers have identified variable allelic expression and characterized various gene-environment interactions, many of which are linked to complex traits. Promoter functional and evolutionary features can distinguish genes with elevated allelic imbalance mean and variance, highlighting the importance of exploring diverse treatments to uncover potential regulatory loci that could be significant for disease.

Summary: DeepSEM is a deep generative model that can jointly infer gene regulatory networks (GRNs) and biologically meaningful representation of single-cell RNA sequencing (scRNA-seq) data. By developing a neural network version of the structural equation model (SEM), DeepSEM outperforms existing methods on various single-cell computational tasks and the predicted gene regulations can be validated by epigenetic data.
