Nematode mitochondrial metagenomics: A new tool for biodiversity analysis

Eli M. Gendron et al.

Summary: DNA barcoding has advanced our understanding of biodiversity and metabarcoding is widely used in classifying nematodes. However, the loci used in metabarcoding often fail to resolve closely related species or recover all taxa due to primer binding issues. Mitochondrial metagenomics offers an alternative approach, but the lack of comprehensive reference databases limits its effectiveness. In this study, a curated database of nematode mitochondrial sequences was developed and the mito-metagenomics approach was tested using mock communities. While the approach showed potential for recovering nematode biodiversity, its success relies on the availability of extensive reference databases.

TAMM review: Continuous root forestry-Living roots sustain the belowground ecosystem and soil carbon in managed forests

Cindy E. Prescott et al.

Summary: Approximately 50% of the carbon fixed by trees is transported underground, with a portion being exuded into the soil to support a complex belowground food web. This input from living roots is crucial for sustaining life belowground and replenishing soil organic matter. Clearcut harvesting severs the lifeline of living roots, leading to devastating effects on belowground biodiversity and hindering the replenishment of soil organic matter and carbon stocks. Retention harvesting, especially with inter-tree distances of 15m or less, can help maintain the influence of living roots, support belowground life and function, and potentially mitigate soil carbon losses following forest harvest.

Assembly processes, driving factors, and shifts in soil microbial communities across secondary forest succession

Guoyong Yan et al.

Summary: The assembly processes of soil microbial communities during secondary forest succession are influenced by stochastic and deterministic factors, with bacteria primarily influenced by soil organic carbon and pH, and fungi primarily influenced by tree richness and productivity. Nitrogen transformation and saprotroph functional groups increase gradually with succession, while ectomycorrhizal fungi decline significantly. These findings suggest that microbial community succession may accelerate soil carbon and nitrogen turnover rates and highlight the importance of plant traits and soil properties in shaping fungal and bacterial community structures.

NemaTaxa: A New Taxonomic Database for Analysis of Nematode Community Data

Hannah V. Baker et al.

Summary: In this study, a manually curated database called NemaTaxa was developed for nematode 18S sequence analysis and compared with other databases (PR2 and Silva v132). The results showed that NemaTaxa performed well in classifying nematode communities at the genus, family, and order levels, making it suitable for studying nematode community ecology.

Linking Nematode Communities and Soil Health under Climate Change

David Pires et al.

Summary: Soil health is closely connected to ecosystem services. Climate change has negative impacts on ecosystem functioning, affecting biogeochemical cycles and nutrient bioavailability, leading to reduced food production and increased biodiversity loss. Nematodes, as a major component of soil food webs, play a crucial role in soil health and serve as reliable bioindicators. This literature review explores nematode community composition and soil management practices to enhance their presence and mitigate the effects of climate change on soils. Recognizing the beneficial role of nematodes can improve soil health, promote decomposition, enhance plant performance, and increase carbon sequestration, contributing to sustainable agriculture and reducing environmental impacts.

Plant-microbiome interactions under a changing world: responses, consequences and perspectives

Pankaj Trivedi et al.

Summary: Climate change affects plant-microbiome interactions and ecological functions in various scales. Short-term plant adaptation to climate change relies on the plant microbiome, while long-term adaptation is equally driven by eco-evolutionary interactions between the plant microbiome and its host. Understanding these dynamics can inform predictions of climate change impacts on primary productivity and help in developing management strategies for plant systems.

Stochastic microbiome assembly depends on context

Eric W. Jones et al.

Summary: Observational studies show significant variability in microbiome composition among individuals, with interactions between bacteria affecting the microbiome assembly process. In experiments with germ-free flies fed known bacterial species at high concentrations, it was found that some species colonize more frequently than others. The presence of context-dependent interactions between bacterial species can substantially improve the performance of models in predicting colonization outcomes.

Nematodes in the Pine Forests of Northern and Central Greece

Maria Karmezi et al.

Summary: The pine wood nematode is a forest tree pathogen that causes pine wilt disease and is transmitted through beetles. It has spread beyond its natural range due to human activity, leading to severe environmental and economic damages. Countries worldwide are taking measures to control its spread, including annual surveys and examination of pine tree samples. Greece has established a network to collect and examine wood samples, contributing to our understanding of indigenous nematode species.

Changes in the soil nematode community among climate zones do not keep pace with changes in plant communities

Jinhao Ma et al.

Summary: The distribution patterns of soil nematode communities vary among climate zones, influenced by factors such as pH, total K, total P, and soil temperature. Different vegetation types have different impacts on the taxonomic composition, abundance, diversity, and trophic structure of soil nematode communities.

Compartment and Plant Identity Shape Tree Mycobiome in a Subtropical Forest

Hao Yang et al.

Summary: Deciphering the relationships between microbes and their host plants is critical for understanding microbial diversity maintenance and community stability. This study investigated fungal diversity and community assembly in different compartments of trees in a common-garden experiment. The results showed significant differences in fungal community structures across compartments and tree species, with higher diversity in the phyllosphere. Fungal community composition was influenced by compartment, species identity, and environmental factors, and the assembly processes were driven by deterministic factors. The findings highlight the importance of compartment and plant identity in shaping fungal communities in subtropical mountain forests.

Assembly of the Populus Microbiome Is Temporally Dynamic and Determined by Selective and Stochastic Factors

Nicholas C. Dove et al.

Summary: Recent research highlights the influence of time, genotype, and habitat on the initial assembly of the Populus microbiome, which is moderated by both selective and stochastic factors. Core genera make up a significant portion of the microbiome, and new microbial taxa colonize from both aboveground and belowground sources during the initial microbiome assembly.
