DALI shines a light on remote homologs: One hundred discoveries

Summary: Structural comparison can detect remote homology missed by sequence comparison. The DALI web server offers structural analysis tools such as database searches, interactive visualization, and 3D structure alignment. In this study, we used DALI to mine the AlphaFold Database and discovered 100 previously unreported remote homologous relationships. The findings provided insights into protein families and allowed for the generation of functional hypotheses for further exploration in structural biology studies.

DPAM: A domain parser for AlphaFold models

Summary: The recent breakthroughs in structure prediction, such as AlphaFold, have revolutionized the field of structural biology by achieving near-atomic accuracy. The AlphaFold Database provides a vast collection of high-accuracy models that will greatly impact protein science in the future. However, classifying the large number of predicted structures poses a challenge to the current structure classifications, and better computational tools are needed. We present DPAM, a Domain Parser for AlphaFold Models, which can automatically recognize and assign boundaries for domains in AlphaFold models, outperforming existing methods.

Fast and accurate protein structure search with Foldseek

Summary: Foldseek aligns the structure of a query protein against a database by representing the tertiary amino acid interactions as sequences over a structural alphabet. It improves computation time by four to five orders of magnitude, with sensitivities of 86%, 88%, and 133% compared to Dali, TM-align, and CE, respectively. Foldseek significantly speeds up protein structural search.

A family of unusual immunoglobulin superfamily genes in an invertebrate histocompatibility complex

Summary: Most colonial marine invertebrates have the ability to distinguish between themselves and conspecifics, known as allorecognition. In the cnidarian Hydractinia symbiolongicarpus, allorecognition is controlled by at least two genes, Allorecognition 1 (Alr1) and Allorecognition 2 (Alr2), which encode highly polymorphic cell-surface proteins. These proteins are members of the immunoglobulin superfamily (IgSF), with V-set and I-set Ig domains unlike any previously identified in animals. The discovery of these genes expands our understanding of invertebrate histocompatibility.

Interestingly, most accessory genes were lost during ORPV evolution, suggesting a variety of functional interactions within this virus family.
