An accurate and interpretable deep learning model for environmental properties prediction using hybrid molecular representations

MolGPT: Molecular Generation Using a Transformer-Decoder Model

Interpretation of Structure-Activity Relationships in Real-World Drug Design Data Sets Using Explainable Artificial Intelligence

Summary: In silico models based on Deep Neural Networks (DNNs) have shown promise in predicting activities and properties of new molecules. However, their black-box nature hinders understanding of which structural features are crucial for activity. Explainable Artificial Intelligence (XAI) methods have recently gained popularity to address this gap. In this study, we apply and compare multiple XAI methods to lead optimization data sets with known structure-activity relationships (SARs) and available X-ray crystal structures. Our results show that combining DNN models with powerful interpretation methods, particularly SHAP-based methods, yields easily understandable and comprehensive interpretations. A novel visualization scheme using atom-based heatmaps provides valuable insights into the underlying SAR.
