Comprehensive genetic diagnosis of tandem repeat expansion disorders with programmable targeted nanopore sequencing

Igor Stevanovski et al.

Summary: This article describes a method for genotyping neurological STR expansions using targeted long-read sequencing with Oxford Nanopore's ReadUntil function. The method allows for accurate DNA analysis and haplotype-resolved assembly, and successfully diagnoses patients with neurogenetic diseases. Long-read sequencing solves large and complex STR expansions and reveals a diversity of STR alleles.

Finding long tandem repeats in long noisy reads

Shinichi Morishita et al.

Summary: This study presents an efficient algorithm that utilizes the characteristics of repetitive sequences to address the issue of high error rates in long-read sequencing technologies. The algorithm first estimates regions that may contain tandem repeats, and then assembles the k-mers of these regions into a consensus repeat unit by greedily traversing a de Bruijn graph. Experimental results demonstrate that the proposed algorithm outperforms the widely used Tandem Repeats Finder in terms of sensitivity.

Patterns of de novo tandem repeat mutations and their role in autism

Ileena Mitra et al.

Summary: Autism spectrum disorder (ASD) has a substantial genetic basis, with contributions from inherited and de novo variants. De novo tandem repeat (TR) mutations may play a role in ASD, especially with larger mutations in patients.

Haplotype-resolved de novo assembly using phased assembly graphs with hifiasm

Haoyu Cheng et al.

Summary: hifiasm is a novel assembler that utilizes long high-fidelity sequence reads to accurately represent haplotype information, outperforming existing tools in haplotype-resolved assembly on various datasets, including a hexaploid genome dataset.

30 years of repeat expansion disorders: What have we learned and what are the remaining challenges?

Christel Depienne et al.

Summary: Tandem repeats, a common variation in human genomes, can lead to disorders affecting the central nervous system. While some disorders have been identified, there are still many more to be discovered, and long-read technologies offer a new opportunity for studying these diseases.

Complete sequencing of expanded SAMD12 repeats by long-read sequencing and Cas9-mediated enrichment

Takeshi Mizuguchi et al.

Summary: This study presents a new method for precisely defining repeat sequences in SAMD12, successfully identifying pathogenic repeat expansions in 76% of families with benign adult familial myoclonic epilepsy. The research reveals significant variations in inserted repeat sizes and proportions among patients, as well as the identification of a novel repeat configuration. Furthermore, the study suggests that short repeat units contribute to the disease development, while the overall repeat unit sizes may also play a role.

CTCF looping is established during gastrulation in medaka embryos

Ryohei Nakamura et al.

Summary: Chromatin looping, an essential aspect of genome regulation, undergoes significant changes during early embryonic development, including the formation of loops and increased contact domain size during gastrulation. Loop formation occurs long after global transcriptional activation, suggesting they are not essential for zygotic transcription. The conservation of loop positions in synteny blocks between medaka and zebrafish indicates that 3D genome architecture has been preserved over 110-200 million years of evolution.

Establishing community reference samples, data and call sets for benchmarking cancer mutation detection using whole-genome sequencing

Li Tai Fang et al.

Summary: This study presents reference call sets obtained from paired tumor-normal genomic DNA samples from a breast cancer cell line and a lymphoblastoid cell line. These samples were partially validated for somatic mutations and germline variants through whole-exome sequencing and targeted sequencing. The use of these samples can help calibrate clinical sequencing pipelines and provide a unique resource for benchmarking 'tumor-only' or 'matched tumor-normal' analyses.
