Viral community analysis in a marine oxygen minimum zone indicates increased potential for viral manipulation of microbial physiological state

Sophie K. Jurgensen et al.

Summary: This study explores the impact of viruses on microbial processes in oxygen minimum zones (OMZs) using microscopy and viral metagenomics data from the Eastern Tropical North Pacific (ETNP) OMZ region. The findings suggest that viral diversity and infection frequency remain high within the OMZ, with viral community composition strongly related to oxygen concentration. Contrary to expectations, viral-encoded genes in the low-oxygen portions of the water column did not show significant differences in nitrogen and sulfur metabolisms, indicating a potential influence on host survival rather than metabolic reactions in the ETNP OMZ.

Unraveling negative biotic interactions determining soil microbial community assembly and functioning

Sana Romdhane et al.

Summary: This study utilized a top-down manipulation approach to investigate the role of biotic interactions in shaping soil microbial communities, revealing the importance of such interactions and identifying microbial community assembly rules. Modified biotic interactions had a greater impact on activities related to nitrogen cycling than carbon cycling, providing insights into microbial interactions in complex ecosystems and their relationship with ecosystem function.

Deciphering Active Prophages from Metagenomes

Kristopher Kieft et al.

Summary: Temperate phages (prophages) are dormant components of host cells before activating and lysing the host. It is challenging to identify if a prophage has activated. In this study, researchers developed an automated software tool called PropagAtE to estimate the lytic or lysogenic stage of prophage infection. Application of PropagAtE to various environments revealed distinct activation signatures of prophages and identified active prophage populations correlated with specific treatment groups.

HT-SIP: a semi-automated stable isotope probing pipeline identifies cross-kingdom interactions in the hyphosphere of arbuscular mycorrhizal fungi

Erin E. Nuccio et al.

Summary: The study introduced a semi-automated, high-throughput SIP pipeline to support well-replicated experiments in soil microhabitats, showcasing how this approach can improve operational efficiency and reproducibility in studying actively growing microbes within AMF hyphosphere. This method generated a series of metagenome-assembled genomes (MAGs) from C-13-labeled AMF hyphosphere DNA, revealing insights into key processes involved in nutrient cycling within the hyphosphere.

Spatial turnover of soil viral populations and genotypes overlain by cohesive responses to moisture in grasslands

Christian Santos-Medellin et al.

Summary: This study analyzed soil viromes from a Mediterranean grassland in California and found that viral community composition exhibited a significant distance-decay relationship within the field site. The study also revealed differences in the spatial structuring of viral and prokaryotic communities and the ability of soil virosphere to rapidly respond to changing environmental conditions.

Quantitative Stable-Isotope Probing (qSIP) with Metagenomics Links Microbial Physiology and Activity to Soil Moisture in Mediterranean-Climate Grassland Ecosystems

Alex Greenlon et al.

Summary: The growth and physiology of soil microorganisms are influenced by both current and historical soil environmental conditions. By using genome-resolved metagenomics, we found that precipitation levels have a significant impact on the activity and growth rates of soil microorganisms. In addition, the activity of bacteriophages in the soil is correlated with the activity of their hosts. Contrary to expectations, the ability to decompose organic matter and oxidize carbon compounds is broadly distributed among active and inactive bacteria.

Substantial differences in soil viral community composition within and among four Northern California habitats

Devyn M. Durham et al.

Summary: This study examines the composition of soil viral communities in different habitats and reveals that soil moisture content, habitat, and physical distance significantly influence the viral community structure. The richness of viral species is higher in wet soil habitats compared to dry ones. The study also suggests limited dispersal of soil viruses as they are rarely shared between different samples even in close proximity. Furthermore, within-habitat differences require extensive sampling for accurate cross-habitat comparisons.

Summary: The study designed a second set of pan-eukaryotic primers flanking the previously described priming sites for nested PCR amplification of the established 18S rDNA target. Summary: Plasmids and temperate phages play crucial roles in bacterial evolution. Some elements, known as phage-plasmids, have been identified as both plasmids and phages. A study identified 780 phage-plasmids among a large number of phages and plasmids, grouped them into different categories, and suggested their ancient origins.
