Summary: Advances in amplicon sequence analysis have led to a shift towards denoising methods, which has greatly influenced research on microbial biodiversity. In this study, the effects of two widely used methods, DADA2 (denoising) and Mothur (clustering), on 16S rRNA gene amplicon datasets were compared. The choice of method significantly affected alpha and beta diversities and changed the ecological signal detected. Rarefaction helped to attenuate the differences between OTU and ASV-based diversity metrics. The identification of major classes and genera also revealed significant discrepancies across pipelines.

Changes in coral forest microbiomes predict the impact of marine heatwaves on habitat-forming species down to mesophotic depths

Host Traits and Phylogeny Contribute to Shaping Coral-Bacterial Symbioses

Cophylogeny and convergence shape holobiont evolution in sponge-microbe symbioses

Summary: Symbiotic microbial communities in sponges play a crucial role in the evolution of reef ecosystems. There is a significant variation in microbial abundance among sponges, with low microbial abundance (LMA) and high microbial abundance (HMA) being the two main categories. This study reveals that the LMA symbiotic state is the ancestral state among sponges, while the HMA symbiotic state has evolved multiple times, particularly after the rise of scleractinian-dominated reefs. HMA symbioses show stronger signals of phylosymbiosis and cophylogeny, indicating a stronger co-evolutionary interaction in these complex holobionts. HMA holobionts are characterized by increased endemism, metabolic dependence, and chemical defenses.
