Trans-Proteomic Pipeline: Robust Mass Spectrometry-Based Proteomics Data Analysis Suite

Eric W. Deutsch et al.

Summary: The Trans-Proteomic Pipeline (TPP) mass spectrometry data analysis suite has undergone continuous development and refinement since the publication of its first tools, PeptideProphet and ProteinProphet, 20 years ago. The latest release offers a wide range of tools for spectrum processing, spectrum searching, search validation, abundance computation, protein inference, and more. These tools incorporate machine-learning modeling to maximize information extraction and establish robust statistical models for accurate information derivation. This article presents an overview of the latest TPP tools, their deployment on different platforms, tutorials for their usage, and synergistic projects leveraging TPP. The article concludes with outlined plans for future TPP development.

Immunity functions of Arabidopsis pathogenesis-related 1 are coupled but not confined to its C-terminus processing and trafficking

Tamara Pecenkova et al.

Summary: PR1 protein, commonly used as a marker for biotic stress monitoring in plants, undergoes partial proteolytic processing en route from the endoplasmic reticulum, with only nonmutated variants or processing-mimicking ones being secreted to the apoplast. The released protein fragment acts as a modulator of plant defense responses, with tissue-localized and host plant ontogenesis-dependent immunity potential.

Acetylation of a fungal effector that translocates host PR1 facilitates virulence

Jingtao Li et al.

Summary: The effector Fol-Secreted Virulence-related Protein1 (FolSvp1) of fungal pathogen Fusarium oxysporum f. sp. lycopersici (Fol) regulates pathogenicity by binding and translocating the tomato pathogenesis-related protein1 (SlPR1) via acetylation, leading to the abolishment of defense signaling and facilitation of pathogen invasion.

SNARE SYP132 mediates divergent traffic of plasma membrane H+-ATPase AHA1 and antimicrobial PR1 during bacterial pathogenesis

Guillermo Baena et al.

Summary: During pathogenesis, the vesicle trafficking protein SYP132 coordinates with plasma membrane H+-ATPase AHA1 to modulate the trafficking of AHA1 and antimicrobial pathogenesis-related protein 1.

Receptor-like kinase BAM1 facilitates early movement of the Tobacco mosaic virus

Phu-Tri Tran et al.

Summary: Tran and Citovsky demonstrate that receptor-like kinase BAM1 is crucial for efficient spread and accumulation of Tobacco mosaic virus (TMV) during initial infection stages in Arabidopsis and Nicotiana. BAM1 interacts with TMV MP to facilitate early viral movement, independent of its protein kinase activity, shedding light on TMV transmission mechanism in plants.
