UniProt: the Universal Protein Knowledgebase in 2023

Summary: The UniProt Knowledgebase aims to provide comprehensive, high-quality, and freely accessible protein sequences annotated with functional information. The database has expanded its data processing pipeline and website to accommodate the increasing information content, with over 227 million sequences and plans to include a reference proteome for each taxonomic group. Detailed annotations are extracted from the literature to update or create reviewed entries, while unreviewed entries are supplemented with annotations from automated systems. The new website, https://www.uniprot.org/, offers enhanced user experience and easy access to data, including AlphaFold structures and improved protein subcellular localization visualizations.

Assembling the perfect bacterial genome using Oxford Nanopore and Illumina sequencing

Summary: A perfect bacterial genome assembly requires improved long-read sequencing, assemblers, and polishers. By combining Oxford Nanopore Technologies long reads and Illumina short reads, we suggest using Trycycler long-read assembly, Medaka long-read polishing, Polypolish short-read polishing, and additional short-read polishing tools and manual curation. We also discuss potential challenges and provide an online tutorial for reference.

Summary: Phi GT1 is a podovirus with a unique structural proteome that contains two paralogous tubular tail A proteins. The dual tubeA arrangement originated from a recombination event between ancient podoviral lineages about 0.7 billion years ago. It has both vertical transmission and horizontal transfer with respect to host taxonomy, and its evolution can be conceptualized using timetrees.

Genomic diversity and ecological distribution of marine Pseudoalteromonas phages

Summary: This study systematically analyzed the genomes, taxonomic features, and distribution patterns of Pseudoalteromonas phages. A total of 143 Pseudoalteromonas-associated phage genomes were identified and assigned to 47 viral clusters. The prevalence of integrated proviruses and filamentous phages suggest the viral lysogenic life cycle in Pseudoalteromonas. These phages play a role in marine biogeochemical cycles and their abundance and distribution vary across polar areas and the deep sea. This study expands our understanding of marine Pseudoalteromonas phages and their interactions with their hosts.

Recent changes to virus taxonomy ratified by the International Committee on Taxonomy of Viruses (2022)

Summary: This article discusses the changes in virus taxonomy approved by the International Committee on Taxonomy of Viruses (ICTV) in March 2022. The ICTV members voted on 174 taxonomic proposals, all of which were ratified by an absolute majority. The implementation of a new naming rule for virus species has resulted in over 60% of virus species being named in the 'Genus_name species_epithet' format.
