Petabase-scale sequence alignment catalyses viral discovery

Summary: Public databases contain a vast amount of nucleic acid sequences, but efficient methods for systematic exploration of this library have been lacking. In this study, we developed a cloud computing infrastructure, Serratus, to enable ultra-high-throughput sequence alignment at the petabase scale. By searching millions of diverse samples, we identified over 10(5) novel RNA viruses and characterized their environmental reservoirs. To facilitate viral discovery, we established a comprehensive database of these data and tools. Expanding the known sequence diversity of viruses has important implications for understanding emerging pathogens and improving pathogen surveillance.

Levels of Influenza A Virus Defective Viral Genomes Determine Pathogenesis in the BALB/c Mouse Model

Summary: Infections with highly pathogenic avian influenza viruses can cause severe disease due to excessive production of proinflammatory cytokines. Defective viral genomes (DVGs), which are generated during viral replication, can stimulate the immune response and alter the outcome of infection. This study found that the timing and levels of immunostimulatory DVGs are important factors in the pathogenesis of H5N1. Different levels of DVGs in virus stocks led to diverse outcomes in a mouse model, with high-DVG stocks causing mild disease and low-DVG stocks with accumulation of DVGs causing severe disease.

Evolution of naturally arising SARS-CoV-2 defective interfering particles

Summary: This study characterizes defective interfering (DI) particles generated through serial passaging of SARS-CoV-2. The identified DI particles have lost a significant portion of the SARS-CoV-2 genome and can attenuate viral replication. Synthetic variants of the DI genomes interfere with infection and can serve as gene delivery vehicles. Furthermore, the DI genomes encode a fusion protein that can attenuate viral replication.
