Nanopore-based RNA sequencing deciphers the formation, processing, and modification steps of rRNA intermediates in archaea

Summary: Through long-read (PCR)-cDNA and direct RNA nanopore-based sequencing, we studied the maturation process of ribosomal RNA (rRNA) in archaea. Nanopore sequencing allows simultaneous readout of the 5' and 3' positions, enabling classification of rRNA processing intermediates. We accurately detected and described rRNA maturation stages and explored the stage-dependent installation of KsgA-mediated dimethylations in H. volcanii. Our study revealed unknown intermediates and expanded our understanding of rRNA maturation pathways in archaea.

CRISPR-Cas9 Toolkit for Genome Editing in an Autotrophic CO2-Fixing Methanogenic Archaeon

Summary: The CRISPR-Cas9 system has been successfully applied for genome editing in a wide range of organisms. However, its application in Archaea, a domain of life parallel to Eukarya and Bacteria, is limited. In this study, the researchers developed a CRISPR-Cas9 toolkit for Methanococcus maripaludis, a methanogenic archaeon with a large and polyploid genome. The toolkit enabled efficient and precise genome editing, including gene deletion, in situ gene tagging, and mutagenesis at single nucleotide level. This development greatly enhances the use of M. maripaludis as a model system for studying archaeal biology and CO2-based biotechnologies.

The dark side of the ribosome life cycle

Summary: Through genetics, biochemistry, and structural biology, we have gained detailed understanding of the ribosome life cycle in bacteria, eukaryotes, and some organelles. However, there is still much to learn about the functional and structural diversity of ribosome biogenesis and function in lesser-studied organisms like archaea, non-model bacteria, and eukaryotes. Characterizing these systems will not only shed light on the evolution of ribosome biogenesis and function, but also provide insights into fundamental molecular adaptation principles.

aCPSF1 cooperates with terminator U-tract to dictate archaeal transcription termination efficacy

Summary: Recent research has shown that aCPSF1 acts as a global transcription termination factor in archaea, and works in cooperation with the terminator U-tract to determine high transcription termination efficiencies. The N-terminal KH domains and nuclease activity of aCPSF1 are crucial for this cooperation, ensuring the termination of transcripts with weak intrinsic terminator signals. Additionally, aCPSF1 from different archaeal phyla exhibit similar U-tract cooperation in controlling transcription termination efficiencies, suggesting a simplified termination mode in archaea.

The Archaeal Transcription Termination Factor aCPSF1 is a Robust Phylogenetic Marker for Archaeal Taxonomy

Summary: This study investigated the use of the archaeal transcription termination factor aCPSF1 in archaeal classification and diversity surveys. The phylogenetic analysis of aCPSF1 orthologs showed congruent clustering patterns with archaeal phylogenomics and higher resolution than 16S rRNA in distinguishing archaea at lower taxonomic ranks. Therefore, aCPSF1 is proposed as a new phylogenetic marker for taxonomic and diversity studies of archaea.
