ergm 4: New Features for Analyzing Exponential-Family Random Graph Models

Pavel N. Krivitsky et al.

Summary: The ergm package is used for statistical analysis and simulation of network data. This article provides an overview of the new features in ergm version 4 released in 2021, including enhanced handling of nodal covariates, extended model specification with term operators, new models for networks with valued edges, improved constraints handling, and estimation with missing edge data.

Statistical genetics in and out of quasi-linkage equilibrium

Vito Dichio et al.

Summary: This review focuses on the phase of quasi-linkage equilibrium (QLE) in statistical genetics, explaining the conditions for its existence and how it can be destabilized. The QLE phase, similar to a thermal equilibrium state in statistical mechanics, was discovered by M Kimura and extended to the global genome scale by Neher & Shraiman. The review also discusses the inference of epistatic parameters in QLE and the breakdown of the regime under high selection strength, as well as the identification and characterization of a new phase called non-random coexistence where variability persists without fixation or disappearance.

Disentangling Homophily, Community Structure, and Triadic Closure in Networks

Summary: This paper introduces a new generative model and inference procedure to distinguish between two mechanisms in networks, and demonstrates how this method can avoid detecting spurious communities caused by the formation of triangles in the network.

Null models in network neuroscience

Frantisek Vasa et al.

Summary: Comparisons between real networks and null models allow for testing the statistical unexpectedness of specific network features. This review discusses various null-model approaches and implementations, as well as their emerging applications and limitations. Null models serve as a flexible tool to statistically assess the presence or magnitude of features of interest in brain networks.

Colloquium: Multiscale modeling of brain network organization

Charley Presigny et al.

Summary: A comprehensive understanding of the brain requires an integrated description of the multiple scales and levels of neural organization. Multiscale brain modeling is challenging due to the difficulty of accessing information from different scales simultaneously. Recent efforts have focused on developing frameworks from network science and complex systems theory to analyze interconnected systems exhibiting interactions within and between different layers of information.

Temporal exponential random graph models of longitudinal brain networks after stroke

Catalina Obando et al.

Summary: Plasticity after stroke is a complex phenomenon that involves functional reorganization of the brain. This study investigated the role of temporal connection motifs in explaining large-scale brain reorganization after stroke. The findings suggest that these temporal connection signatures are associated with patients' future behavior and provide insights into modeling brain network mechanisms after stroke.

Characterising group-level brain connectivity: A framework using Bayesian exponential random graph models

B. C. L. Lehmann et al.

Summary: The study introduces a novel method based on a Bayesian framework and random graph models to characterize the network distribution of an entire population and compare the brain's functional connectivity structure across different groups. This method helps researchers identify common features of brain networks while ignoring individual differences and shared information.

Network-based brain-computer interfaces: principles and applications

Summary: Brain-computer interfaces enable interaction with the external environment by decoding mental intentions. The usability of BCIs depends on characterizing brain functioning comprehensively and accurately identifying the user's mental state. Recent advances in network science provide powerful tools to characterize complex brain networks derived from neuroimaging data, which can improve BCI usability.

Summary: Graph theory is becoming a standard tool in system-level neuroscience, but the theoretical assumptions and methodological choices involved in representing brain anatomy and dynamics as complex networks can impact the reconstruction of networks from experimental data. By reviewing fundamental concepts and technical issues related to brain network reconstruction, we discuss how their mutual influence helps clarify the organization of brain function.

Longitudinal Changes in Hippocampal Network Connectivity in Alzheimer's Disease

Sophie Dautricourt et al.

Summary: The study found decreased connectivity between the hippocampus and the posterior-medial network in patients, along with increased connectivity between multiple MTL subregions and the anterior-temporal network. Decreased MTL-posterior-medial connectivity was associated with increased MTL-anterior-temporal connectivity, and both predicted cognitive decline.
