A graph-based genome and pan-genome variation of the model plant Setaria

Summary: By assembling 110 representative genomes, we established the pan-genome of Setaria italica and identified 73,528 gene families. The pan-genome contains core genes, soft core genes, dispensable genes, and private genes. We also detected nonredundant structural variants and found their importance in domestication and improvement of foxtail millet. Additionally, large-scale genetic studies across different environments identified potential genes for millet improvement at different geographic sites.

C4 gene induction during de-etiolation evolved through changes in cis to allow integration with ancestral C3 gene regulatory networks

Summary: C4 photosynthesis has evolved by repurposing enzymes found in C3 plants. Compared with the ancestral C3 state, accumulation of C4 cycle proteins is enhanced. The coordination of C4 gene expression and chloroplast biogenesis in Gynandropsis gynandra supports the rapid increase in transcripts of C4 genes, which are more strongly induced than orthologs from Arabidopsis thaliana. The binding of transcription factors and light-responsive elements further contributes to the high expression of C4 genes.

Precise estimation of chlorophyll a, b and carotenoid content by deconvolution of the absorption spectrum and new simultaneous equations for Chl determination

Summary: The precise determination of photosynthetic pigment content is crucial for studying photosynthetic processes. Traditional spectrophotometry methods based on simultaneous equations have limitations in detecting potential issues in sample preparation or measurement. In this study, a fast, accurate and error-proof method based on the fitting of absorption spectra is proposed to measure chlorophyll and carotenoid content. The method provides a more precise estimation of pigment content compared to traditional equations and allows the detection of artifacts in sample preparation or measurement.

Simple and accurate transcriptional start site identification using Smar2C2 and examination of conserved promoter features

Summary: The accurate identification and quantification of transcriptional start sites (TSSs) is crucial for understanding transcription control. In this study, the researchers developed Smar2C2, a new method that allows for the easy and efficient identification of TSSs and transcription termination sites. These patterns are not linked to specific transcription factors, but instead are associated with gradients across the leaf. Comparisons with Arabidopsis suggest the conservation of gene expression patterns in bundle sheath cells across species.
