Database resources of the National Center for Biotechnology Information in 2023

Eric W. Sayers et al.

Summary: The National Center for Biotechnology Information (NCBI) provides online information resources for biology, including the GenBank nucleic acid sequence database and the PubMed database of citations and abstracts published in life science journals. NCBI offers search and retrieval operations through 35 distinct databases, most of which are accessed through the E-utilities programming interface. Recent additions to the resources include the Comparative Genome Resource (CGR) and the BLAST ClusteredNR database. Significant updates have been made to resources such as PubMed, PMC, Bookshelf, IgBLAST, GDV, and RefSeq in the past year.

UniProt: the Universal Protein Knowledgebase in 2023

Alex Bateman et al.

Summary: The UniProt Knowledgebase aims to provide comprehensive, high-quality, and freely accessible protein sequences annotated with functional information. The database has expanded its data processing pipeline and website to accommodate the increasing information content, with over 227 million sequences and plans to include a reference proteome for each taxonomic group. Detailed annotations are extracted from the literature to update or create reviewed entries, while unreviewed entries are supplemented with annotations from automated systems. The new website, https://www.uniprot.org/, offers enhanced user experience and easy access to data, including AlphaFold structures and improved protein subcellular localization visualizations.

Genenames.org: the HGNC resources in 2023

Ruth L. Seal et al.

Summary: The HUGO Gene Nomenclature Committee (HGNC) is responsible for assigning unique symbols and names to human genes. Their database contains over 43,000 approved gene symbols, including protein-coding genes, pseudogenes, and non-coding RNA genes, which are displayed on their public website along with links to genomic, clinical, and proteomic information.

Hallmarks of aging: An expanding universe

Carlos Lopez-Otin et al.

Summary: Aging is driven by hallmarks that manifest with age, accelerate aging when accentuated experimentally, and can be decelerated, stopped, or reversed with therapeutic interventions. The twelve proposed hallmarks of aging include genomic instability, telomere attrition, epigenetic alterations, loss of proteostasis, disabled macroautophagy, deregulated nutrient-sensing, mitochondrial dysfunction, cellular senescence, stem cell exhaustion, altered intercellular communication, chronic inflammation, and dysbiosis. These hallmarks are interconnected with each other and with the recently proposed hallmarks of health.

Age and sex effects on FGF23-mediated response to mild phosphate challenge

Samantha P. Tippen et al.

Summary: The study showed that aging female mice upregulated FGF23 to maintain blood phosphorus during a mild phosphate challenge, while male mice did not show the same response. Despite higher kidney KL mRNA levels in male mice with age, both sexes had similar levels of phosphate, calcium, and creatinine.

The Evolution of the Hallmarks of Aging

Mael Lemoine

Summary: This paper reveals the order of appearance of aging hallmarks in bilaterians and humans, as well as the different layers of aging mechanisms. It demonstrates the evolutionary process of aging characteristics and the impact of different aging mechanisms on different types of organisms.
