Metabarcoding read abundances of orchid mycorrhizal fungi are correlated to copy numbers estimated using ddPCR

Environmental DNA methylation of Lymnaea stagnalis varies with age and is hypermethylated compared to tissue DNA

Summary: Environmental DNA (eDNA) approaches are increasingly used for species identifications in biomonitoring and ecosystem assessments. However, information regarding age and health state of the population, crucial for species monitoring, has been inaccessible from eDNA. This study investigates the methylation patterns of eDNA and tissue DNA (tDNA) of Lymnaea stagnalis at different life stages. The results show that eDNA methylation varies with age and can differentiate between age classes. Furthermore, eDNA exhibits higher global methylation levels compared to tDNA. These findings suggest that eDNA release may be regulated through DNA methylation and highlight the potential of eDNA methylation analysis in assessing age classes and understanding population dynamics.

Variation in mycorrhizal communities and the level of mycoheterotrophy in grassland and Forest populations of Neottia ovata (Orchidaceae)

Summary: The symbiotic associations between orchids and various ecological guilds of fungi provide an ideal study system for understanding the evolution and ecophysiology of mycorrhizal symbiosis. This research investigated the mycorrhizal communities and isotope signatures of a terrestrial orchid, Neottia ovata, growing in different light conditions in Europe. The results suggest that rhizoctonia fungi played a major functional role in carbon and nutrient supply for the orchids, while ectomycorrhizal fungi did not substantially contribute to the plants' carbon budget.

Patterns in soil microbial diversity across Europe

Summary: Factors driving microbial community composition and diversity have been well established, but their relationship with microbial functioning, particularly at large scales, remains poorly understood. In this study, we analysed microbial biodiversity and the distribution of potential functional groups across a gradient of land use perturbation in 24 European countries. We found that less-disturbed environments had lower bacterial and fungal diversity compared to highly-disturbed environments. Highly-disturbed environments also exhibited differences in the abundance of certain functional groups, such as bacterial chemoheterotrophs and fungal plant pathogens.

Quantification of marine benthic communities with metabarcoding

This study compared traditional morphological approaches with molecular approaches to estimate abundance and biomass of benthic intertidal mudflat samples, finding a relationship between biomass and read abundance for some annelid taxa. The quantification of abundance and biomass using molecular approaches is hindered by DNA ecology and the compositional nature of sequencing data.

Catching change in microbial diversity indicators under different soil organic matter managements: Higher taxonomic resolution, better discrimination?

Summary: Recent advances in molecular ecology have improved our understanding of soil microbial diversity and provided new indicators of soil quality. This study investigated the effect of taxonomic resolution on alpha- and beta-diversity indices of bacterial communities in response to different soil organic matter management. The results showed that higher taxonomic resolution increased the discrimination potential for beta-diversity but not for alpha-diversity indices. The relative importance of hierarchical drivers of soil microbial communities also varied depending on the taxonomic resolution. Molecular fingerprints were consistent indicators for monitoring the effect of agricultural management on beta-diversity but not on alpha-diversity. These findings contribute to the efficiency and robustness of using sequencing data in soil biodiversity monitoring.

Best practices in metabarcoding of fungi: From experimental design to results

Summary: The development of high-throughput sequencing technologies has improved our ability to identify fungi and understand their ecological roles. This article provides an overview of the best practices in metabarcoding analysis of fungal communities, covering experimental design, molecular and computational analyses. The study shows that operational taxonomic units are more effective in recovering fungal diversity compared to amplified sequence variants, especially for long markers. Additionally, analyzing the full-length ITS region allows for more accurate taxonomic placement of fungi and other eukaryotes. The authors conclude that metabarcoding analyses of fungi have great potential for integrating fungi into the broader context of microbiome and ecosystem functioning.

Mycorrhizal Communities and Isotope Signatures in Two Partially Mycoheterotrophic Orchids

Isotope analyses show wide variation in isotopic signatures among mycoheterotrophic plants, with differences in mycorrhizal communities but unclear relation to isotopic differences. Different orchid species formed mycorrhizas with a diverse range of fungi, but variation in mycorrhizal community composition did not correspond to isotope signatures differences.

Symbiont switching and trophic mode shifts in Orchidaceae
