MiMeDB: the Human Microbial Metabolome Database

David S. Wishart et al.

Summary: The Human Microbial Metabolome Database (MiMeDB) is a comprehensive multi-omic microbiome resource that connects microorganisms, microbial genomes, microbial metabolites, the human exposome, and human health. It contains detailed taxonomic and microbiological data on human microbes, linked to genomic and proteomic sequence data. The database also includes information about metabolites, reactions, enzymes, and exposure sources, as well as health effects and protein targets. MiMeDB aims to enable comprehensive multi-omic integration and is designed to be easy to search, browse, and navigate.

Establishment and characterization of stable, diverse, fecal-derived in vitro microbial communities that model the intestinal microbiota

Andres Aranda-Diaz et al.

Summary: Efforts to study the role of gut microbiota in disease would benefit from a system that allows the study of patient-derived bacterial communities at a large scale. This study validates a strategy to culture diverse, stable, and highly reproducible stool-derived communities in vitro. The results show that these communities can be maintained upon colonization of germ-free mice and the host proteome reflects the host from which the community was derived. Additionally, the in vitro response to ciprofloxacin predicts the compositional changes observed in vivo.

In vitro interaction network of a synthetic gut bacterial community

Anna S. Weiss et al.

Summary: This study focuses on the growth and metabolic interactions of the Oligo-Mouse-Microbiota (OMM12) synthetic bacterial community in gut microbiome research. By conducting experiments, it was found that the OMM12 interaction network is influenced by exploitative and interference competition, with Enterococcus faecalis KB1 identified as an important driver of community composition.

Microbial communities form rich extracellular metabolomes that foster metabolic interactions and promote drug tolerance

Jason S. L. Yu et al.

Summary: The presence of auxotrophs in microbial communities increases metabolic interactions between cells and enhances antimicrobial drug tolerance. Auxotrophs obtain altered metabolic flux distributions through the metabolic adaptations necessary to uptake specific metabolites, enriching community environments in metabolites. Increased efflux activities reduce intracellular drug concentrations, allowing cells to grow in the presence of drug levels above minimal inhibitory concentrations.

Escherichia colismall heat shock protein IbpA is an aggregation-sensor that self-regulates its own expression at posttranscriptional levels

Tsukumi Miwa et al.

Summary: Cells utilize various chaperones, such as small Hsps like IbpA and IbpB, to combat protein aggregation, with specific regulatory mechanisms in response to heat stress, including self-repression of IbpA and relief of inhibition through sequestration into protein aggregates. These mechanisms help maintain cellular homeostasis under stress conditions.

Combinatorial, additive and dose-dependent drug-microbiome associations

Sofia K. Forslund et al.

Summary: The study reveals that drugs have a greater explanatory power for variability in host and gut microbiome features than diseases during the transition from a healthy state to cardiometabolic disease. The effects of single medications, their combinations, and additive effects can shift the metabolome and microbiome towards a healthier state. The study also shows a quantitative relationship between the number of antibiotic courses prescribed and progression towards a microbiome state associated with the severity of cardiometabolic disease, providing new hypotheses for drug-host-microbiome interactions.

Comparison between 16S rRNA and shotgun sequencing data for the taxonomic characterization of the gut microbiota

Francesco Durazzi et al.

Summary: This study compared the taxonomic results obtained from 16S rRNA gene sequencing and whole shotgun metagenomic sequencing, finding that shotgun sequencing is more capable of identifying rare taxa in chicken gut microbiota profiling. Additionally, the less abundant genera detected only by shotgun sequencing were found to be biologically meaningful.

Towards a mechanistic understanding of reciprocal drug-microbiome interactions

Michael Zimmermann et al.

Summary: Broad-spectrum antibiotics and non-antibiotic drugs can impact the human microbiome, with bidirectional interactions between microbes and drugs potentially affecting drug efficacy and microbial resistance. Recent studies have begun to uncover the extensive capacity of gut microbes to metabolize drugs, highlighting the need for further research into these interactions in drug discovery and precision medicine.
