MIBiG 3.0: a community-driven effort to annotate experimentally validated biosynthetic gene clusters

Summary: With the increasing amount of genomic data, (meta)genome mining plays a critical role in discovering pharmaceutical drugs and other materials. MIBiG is a standardized data format and online database for describing and characterizing biosynthetic gene clusters. MIBiG 3.0 is an update of the database that includes validation, re-annotation, and new entries.

CusProSe: a customizable protein annotation software with an application to the prediction of fungal secondary metabolism genes

Summary: In this article, we introduce a new application called CustomProteinSearch (CusProSe), which is designed to help users search for proteins based on their domain composition. The application consists of two customizable tools, IterHMMBuild and ProSeCDA. IterHMMBuild allows for the iterative construction of Hidden Markov Model (HMM) profiles for specific protein sequences, while ProSeCDA scans a proteome using an HMM profile database and annotates identified proteins using user-defined rules. We successfully used CusProSe to identify genes encoding key enzyme families involved in secondary metabolism in fungal genomes, as well as characterize different sub-families of terpene synthases.

A well-characterized polycistronic-like gene expression system in yeast

Summary: The study developed a modular cloning compatible polycistronic-like system based on 2A peptide, which can express multiple genes from a single promoter in yeast. The system showed high cleavage efficiencies in the expression of fluorescent proteins and the production of geraniol.

The Natural Products Atlas 2.0: a database of microbially-derived natural products

Heterologous Expression of Secondary Metabolite Genes in Trichoderma reesei for Waste Valorization

Summary: Trichoderma reesei has been developed as a microbial cell factory for the heterologous expression of fungal secondary metabolites. By inactivating sorbicillinoid biosynthesis and constructing vectors for the rapid cloning and expression of heterologous fungal biosynthetic genes, this strain can produce desired natural products on waste materials. This new method provides a way to convert waste biomass into secondary metabolites.

clinker & clustermap.js: automatic generation of gene cluster comparison figures

Summary: Genes involved in biological pathways are often found in gene clusters, and comparing these clusters can provide valuable insights into their function and evolutionary history. To simplify the tedious process of comparing and visualizing gene cluster similarity, a Python tool called clinker and a companion JavaScript library called clustermap.js have been developed to automatically generate accurate, interactive, publication-quality gene cluster comparison figures from sequence files.

Structure, catalysis, and inhibition mechanism of prenyltransferase

Summary: Isoprenoids, a large family of natural products composed of five-carbon building blocks, are structurally and functionally diverse. Enzymes known as prenyltransferases play a key role in the production of isoprenoids and are potential targets in new drug discovery. Different subsets of prenyltransferases have been structurally and mechanistically classified for potential therapeutic inhibitor development against various diseases. Recent research on the integral membrane enzyme undecaprenyl pyrophosphate phosphatase is also discussed.

antiSMASH 6.0: improving cluster detection and comparison capabilities
