A review on recent trends in the phosphoproteomics workflow. From sample preparation to data analysis

Jiri Urban

Summary: Phosphorylation is a rapid post-translational modification that controls processes such as cell proliferation, survival, and differentiation. Mass spectrometry-based phosphoproteomics is a mature method for characterizing and quantifying phosphorylated proteins and peptides in complex samples. This review provides an overview of the current developments in each step of the phosphoproteomics workflow, with a focus on applied analytical methods.

Palmitic acid negatively regulates tumor suppressor PTEN through T366 phosphorylation and protein degradation

Dongmei Bai et al.

Summary: Chronic elevation of free fatty acid levels is associated with metabolic disorders and tumorigenesis, and high fat diet-induced increase in palmitic acid may lead to PTEN down-regulation through mTOR/S6K-mediated phosphorylation. This phosphorylation enhances PTEN interaction with WWP2, promoting PTEN polyubiquitination, degradation, and subsequent AKT activation and cell proliferation. These findings highlight a molecular mechanism by which high fat diet and elevated palmitic acid regulate cell proliferation through inactivation of the tumor suppressor PTEN.

Mass spectrometry-based proteomics analyses of post-translational modifications and proteoforms in human pituitary adenomas

Jiajia Li et al.

Summary: Post-translational modifications play a crucial role in the pathogenesis of pituitary adenoma. Proteoforms, which define different protein structural and functional forms from the same gene, represent the future direction of proteomics research. Studying different proteoforms and PTMs of hypophyseal hormones could offer new insights into the clinical value of pituitary hormones in PAs.

PhosR enables processing and functional analysis of phosphoproteomic data

Hani Jieun Kim et al.

Summary: Mass spectrometry-based phosphoproteomics allows for comprehensive analysis of phosphorylation-based signaling in cells and tissues. PhosR, a suite of R packages, facilitates in-depth analysis of phosphoproteomic data including data imputation, normalization, and functional analysis for inferring active kinases and signaling pathways. The introduction of a "signalome" construction method aids in identifying signaling modules and visualizing kinase interactions for generating biological knowledge.

Global phosphoproteomics reveals DYRK1A regulates CDK1 activity in glioblastoma cells

Ariadna Recasens et al.

Summary: DYRK1A has been reported to have both tumour suppressive and oncogenic functions. In glioblastoma, its role depends on RB expression and the level of DYRK1A activity. Moderate DYRK1A inhibition increases proliferation, while complete inhibition leads to cell cycle arrest regardless of RB status.
