Characterization of protein unfolding by fast cross-linking mass spectrometry using di-ortho-phthalaldehyde cross-linkers

Jian-Hua Wang et al.

Summary: This study develops a new cross-linker called DOPA2 for rapid chemical cross-linking mass spectrometry analysis, which captures the conformations of protein unfolding intermediates. Compared with traditional cross-linkers, DOPA2 shows unique advantages in terms of speed, structural agreement, and adaptability. Additionally, this method allows for time-course analysis of protein conformational changes during denaturant-induced unfolding.

A modification-centric assessment tool for the performance of chemoproteomic probes

Ji-Xiang He et al.

Summary: Chemoproteomics is an important technology for exploring fundamental biology and discovering new small-molecule-based therapies. pChem is a computational tool that can assess the performance of chemoproteomic probes by recognizing isotopically coded probe-derived modifications, calculating masses accurately, and localizing sites precisely. The tool exports reports that score the profiling efficiency, modification homogeneity, and proteome-wide residue selectivity of the tested probe.

Tyrosine-Reactive Cross-Linker for Probing Protein Three-Dimensional Structures

Lili Cui et al.

Summary: XL-MS has advanced in understanding protein structures and larger protein complexes by introducing a novel cross-linker, DBB, which can selectively target tyrosine residues in proteins through an electrochemical click reaction. This cross-linking strategy eliminates the need for photoirradiation or a metal catalyst, providing a potential complementary tool for XL-MS in probing protein 3D structures and interactions.

MS Annika: A New Cross-Linking Search Engine

Georg J. Pirklbauer et al.

Summary: Cross-linking mass spectrometry (XL-MS) has enabled insights into protein structures and interactions, with cleavable cross-linkers further reducing search space and promoting proteome-wide studies. However, some search engines struggle with validating identified cross-linked peptides and estimating false discovery rates (FDR). The new search engine MS Annika provides realistic FDR estimates without the need for arbitrary score cutoffs, offering on average 44% more identifications at a similar or better true FDR compared to other tools.

Protein interaction landscapes revealed by advanced in vivo cross-linking-mass spectrometry

Andrew Wheat et al.

Summary: A robust in vivo XL-MS platform has been developed to map protein-protein interactions at a systems level, enabling the construction of the largest in vivo PPI network to date from HEK 293 cells. This advanced strategy provides a highly detailed panoramic portrait of human interactomes associated with diverse cellular pathways and can be generalized for charting protein interaction landscapes in any organisms.
