Molecular Modelling of Ionic Liquids: Situations When Charge Scaling Seems Insufficient

Zhaoxi Sun et al.

Summary: Charge scaling is an effective method for improving the agreement between computational and experimental results in molecular modelling of ionic liquids. A charge-scaling factor of 0.8 is generally applicable to most ILs, but system-dependent adjustments may be needed for better performance. In some cases, the vdW radius is tuned as an additional parameter to minimize the deviation between simulation and experiment.

Filipe Smith Buarque et al.

Summary: This review discusses the application of aqueous two-phase systems (ATPS) based on ionic liquids (IL) and deep eutectic solvents (DES) in selectively separating bioactive compounds. It highlights the importance of separating these compounds to enhance their availability and stability. The review also emphasizes the potential use of nonconventional ATPS in purification systems, including molecular modelling for predicting experimental conditions and investigating diverse compounds in phase-forming systems.

Deciphering Selectivity Mechanism of BRD9 and TAF1(2) toward Inhibitors Based on Multiple Short Molecular Dynamics Simulations and MM-GBSA Calculations

Lifei Wang et al.

Summary: This study employed multiple short molecular dynamics simulations combined with the molecular mechanics generalized Born surface area method to investigate the binding selectivity of three ligands, 67B, 67C, and 69G, to BRD9/TAF1(2). The results showed that 67B and 67C preferred binding to TAF1(2), while 69G exhibited better selectivity towards BRD9. Additionally, the residue-based free energy decomposition approach identified hotspots for designing efficient selective inhibitors targeting BRD9 and TAF1(2).

Decoding the Identification Mechanism of an SAM-III Riboswitch on Ligands through Multiple Independent Gaussian-Accelerated Molecular Dynamics Simulations

Jianzhong Chen et al.

Summary: This study used molecular dynamics simulations to investigate the identification mechanisms of SAM-III on ligands SAM, SAH, and EEM. The results demonstrate that ligand binding affects the structure and dynamics of SAM-III, and the interactions between ligands and nucleotides drive the identification process. These findings are important for understanding the applications of SAM-III in chemical, synthetic RNA biology, and biomedical fields.

Molecular modelling of ionic liquids: Physical properties of species with extremely long aliphatic chains from a near-optimal regime

Zhaoxi Sun et al.

Summary: Validation of basic issues in molecular modelling of ionic liquids using fixed-charge force fields has been conducted through extensive free energy calculations, component-specific force-field refitting, and box-size dependence analysis. It is found that a combination of scaled RESP charges and GAFF2 parameter set provides an accurate and efficient option for atomistic simulations of ionic liquids derivatives.

Lithium Solvation and Mobility in Ionic Liquid Electrolytes with Asymmetric Sulfonyl-Cyano Anion

Drace Penley et al.

Summary: This study investigates the solvation structure and transport properties of Li+ in ionic liquid (IL) electrolytes. The results show that the coordination of Li+ shifts from the cyano group to the sulfonyl group as the Li+ content increases. The mixture of symmetric and asymmetric anions exhibits similar physical properties, but the asymmetric anion enhances Li salt solubility and Li+ transference. The competition from the sulfonyl group weakens its solvation with Li+, resulting in higher Li+ transference. In terms of energy storage applications, the Li-LiFePO4 half cells with IL electrolyte demonstrate good capacity retention and rate capability.

Primary vs secondary: Directionalized guest coordination in β-cyclodextrin derivatives

Zhaoxi Sun et al.

Summary: This article discusses the computational modelling of cyclodextrin host-guest binding, focusing on the challenge of accurately modelling the primary-secondary equilibrium. The author presents an analysis of fixed-charge modelling and finds that while the GAFF2 parameter set is reliable, accurately reproducing electrostatics remains difficult. Enhanced sampling simulations are used to improve accuracy and explore different binding modes. The predicted binding affinities have a moderate error size, and only a fraction of the predicted primary-secondary preferences agree with experimental results.

Seeding the multi-dimensional nonequilibrium pulling for Hamiltonian variation: indirect nonequilibrium free energy simulations at QM levels

Zhaoxi Sun et al.

Summary: The combination of free energy simulations in the alchemical and configurational spaces provides a feasible route to access the thermodynamic profiles under a computationally demanding target Hamiltonian. In this work, the possibility of further accelerating the nonequilibrium free energy simulation is explored by employing unidirectional pulling and using a selection criterion. Numerical tests are performed to provide insights and guidelines for using this selection-criterion-based scheme.

Toward a Critical Evaluation of DES-Based Organic Biphasic Systems: Are Deep Eutectic Solvents so Critical?

Jean-Baptiste Chagnoleau et al.

Summary: A study on six biphasic systems involving different compounds as potential extracting systems revealed that the polarity of the HBD is key in driving phase separation, while choline chloride has a minor influence on the phase diagram. Additionally, the partition coefficient of a natural compound is significantly affected by choline chloride only when the compound is present in both phases. The use of the COSMO-RS model for screening complex biphasic systems was found to be effective in identifying suitable systems for purifying specific natural compounds.
