Optimizing data-independent acquisition (DIA) spectral library workflows for plasma proteomics studies

Summary: This study established a gas-phase fractionation (GPF) workflow for creating DIA libraries. The GPF workflow outperformed the traditional ddaPASEF workflow in identifying and quantifying proteins in plasma samples from nonsmall cell lung cancer patients. Overall, the choice of DIA library workflow had a limited effect on the overall outcome of a plasma proteomics experiment, but it did affect the number of proteins identified and the total experiment time.

Quantitative bile and serum proteomics for the screening and differential diagnosis of primary sclerosing cholangitis

Summary: This pilot study aimed to discover new biomarker candidates for the differential diagnosis of primary sclerosing cholangitis (PSC). Bile and serum proteomic profiles were analyzed and multiple proteins with significantly different levels were identified. Receiver operating characteristic curve analysis showed the potential of these serum proteins as non-invasive classifiers of PSC. Pathway analysis revealed enriched canonical pathways related to bile homeostasis and metabolism. Further validation is needed for these serum proteins to be used as blood-based markers for PSC diagnosis.

Univariate and multivariable models were developed to predict results and site of analysis was identified as a major contributing factor.
