Unbinding Kinetics of Muscarinic M3 Receptor Antagonists Explained by Metadynamics Simulations

Francesca Galvani et al.

Summary: In this study, two metadynamics protocols were used to estimate the residence times of muscarinic M3 receptor antagonists. The results showed that both computational methods were able to accurately rank compounds according to their experimental residence times.

Path separation of dissipation-corrected targeted molecular dynamics simulations of protein-ligand unbinding

Steffen Wolf et al.

Summary: Protein-ligand (un)binding simulations have attracted recent attention in biased molecular dynamics simulations. This study presents a theoretical framework for computing kinetics and combining path-specific rates into overall binding and unbinding rates. The robustness and practical applicability of this procedure for predicting multisecond kinetics in complex biomolecular systems are assessed using dissipation-corrected targeted molecular dynamics and temperature-boosted Langevin equation simulations.

Combined Free-Energy Calculation and Machine Learning Methods for Understanding Ligand Unbinding Kinetics

Magd Badaoui et al.

Summary: In this study, computational methods were used to determine drug residence times and identify key structural features of inhibitors. The researchers proposed a novel algorithm and developed a machine learning model, which showed potential in predicting unbinding rates and identifying key ligand-protein interactions. The method was tested using CDK2 inhibitors, and important interactions for improving residence times were identified.

Intermolecular Interactions in G Protein-Coupled Receptor Allosteric Sites at the Membrane Interface from Molecular Dynamics Simulations and Quantum Chemical Calculations

Tianyi Ding et al.

Summary: In this study, allosteric modulators at the receptor-lipid interface were investigated using molecular dynamics simulations and quantum chemical calculations. The results showed that weak polar interactions and long-range electrostatics contribute to the stability of allosteric modulators at this interface. The presence of allosteric cavities can be detected in different membrane compositions, and lipid tails play a role in ligand binding pose stability and cavity size.

G Protein-Coupled Receptor-Ligand Dissociation Rates and Mechanisms from τRAMD Simulations

Daria B. Kokh et al.

Summary: The study demonstrates that the tau RAMD approach is able to reproduce relative residence times and reveal dissociation mechanisms effectively, with results consistent with more computationally intensive simulation methods. The simulations accurately predict ligand dissociation rates and changes in residence time due to allosteric modulation.
