UniProt: the Universal Protein Knowledgebase in 2023

Alex Bateman et al.

Summary: The UniProt Knowledgebase aims to provide comprehensive, high-quality, and freely accessible protein sequences annotated with functional information. The database has expanded its data processing pipeline and website to accommodate the increasing information content, with over 227 million sequences and plans to include a reference proteome for each taxonomic group. Detailed annotations are extracted from the literature to update or create reviewed entries, while unreviewed entries are supplemented with annotations from automated systems. The new website, https://www.uniprot.org/, offers enhanced user experience and easy access to data, including AlphaFold structures and improved protein subcellular localization visualizations.

KEGG for taxonomy-based analysis of pathways and genomes

Minoru Kanehisa et al.

Summary: KEGG is a manually curated database resource that integrates various biological objects classified into systems, genomic, chemical, and health information. Through the KEGG identifier and URL links, users can retrieve and browse information for different biological objects, including pathway maps, hierarchy, and genomes. KEGG has also improved KO assignment annotation and included more eukaryotic genomes for better representation of organisms in the taxonomic tree. The taxonomy mapping enables analysis of the conservation of functional and physical links among genes in different organism groups.

Characterization of a novel affinity binding ligand for tyrosine nitrated peptides from a phage-displayed peptide library

Yi Cheng et al.

Summary: Protein tyrosine nitration is a significant post-translational modification involved in various physiological and pathological processes. Due to its low abundance, pre-separation and enrichment of tyrosine-nitrated peptides (TNPs) is necessary for mass spectrometry analysis. However, existing anti-nitrotyrosine antibody pull-down methods have limitations, calling for the development of novel affinity purification materials. This study identified NT-1 as a promising peptide for TNPs and demonstrated its high efficiency in capturing TNPs, with less sequence preference compared to commercial antibodies.

Osteopontin promotes hepatocellular carcinoma progression through inducing JAK2/STAT3/NOX1-mediated ROS production

Qipeng Wu et al.

Summary: This study demonstrates that osteopontin (OPN) promotes hepatocellular carcinoma (HCC) progression by increasing reactive oxygen species (ROS) production through upregulating the expression of NADPH oxidase 1 (NOX1) and activating the JAK2/STAT3 signaling pathway. Disruption of the OPN/NOX1 axis might be a promising therapeutic strategy for HCC.
