Novel integrative elements and genomic plasticity in ocean ecosystems

Thomas Hackl et al.

Summary: Horizontal gene transfer plays a crucial role in microbial evolution, and the newly discovered tycheposons, a family of DNA transposons, are found to be key drivers of genomic remodeling. Tycheposons are widely distributed in the marine environment and are dispersed through vesicles and phage particles. Similar elements are also found in microbes co-existing with Prochlorococcus, suggesting a common mechanism for microbial diversification in the vast oligotrophic oceans.

Diverse Subclade Differentiation Attributed to the Ubiquity of Prochlorococcus High-Light-Adapted Clade II

Wei Yan et al.

Summary: Prochlorococcus is the most abundant oxygenic photosynthetic microorganism, with high-light-adapted clade II (HLII) being the dominant ecotype. However, the factors driving the dominance of HLII in oligotrophic oceans are still unknown. In this study, we identified three distinct groups of HLII subclades (surface group, transition group, and deep group) and demonstrated that their differentiation corresponds to genomic and ecological characteristics. Our findings suggest that the distribution of Prochlorococcus HLII in the marine environment is associated with the differentiation of diverse subclades and provide insights into the future shifts in Prochlorococcus community under climate change.

Niche partitioning of low-light adapted Prochlorococcus subecotypes across oceanographic gradients of the North Pacific Subtropical Front

Anne W. Thompson et al.

Summary: High-throughput cyanobacterial-specific sequencing revealed extensive diversity and strong latitudinal partitioning of subecotype populations within low-light (LL) Prochlorococcus ecotypes in the North Pacific Subtropical Front region. Despite consistent patterns at the broader level of LL ecotypes, significant differences were found at the subecotype level. This study expands understanding of the diversity and complexity of Prochlorococcus community structure over oceanographic gradients.

Rapid evolutionary turnover of mobile genetic elements drives bacterial resistance to phages

Fatima Aysha Hussain et al.

Summary: In marine Vibrio, phage resistance evolves rapidly and leads to differential susceptibility among bacterial strains. This resistance is cumulative, with each bacterial genome carrying multiple defense elements. The fast evolution of these elements decouples phage resistance from other genomic features.

Interactive Tree Of Life (iTOL) v5: an online tool for phylogenetic tree display and annotation

Ivica Letunic et al.

Summary: The Interactive Tree Of Life is an online tool for displaying, manipulating, and annotating phylogenetic and other trees. The latest version 5 introduces a new tree display engine and several new features, such as a new dataset type and expanded annotation options. Users can now also manually annotate trees by hand, providing more flexibility and control.

Metagenomic analysis reveals global-scale patterns of ocean nutrient limitation

Lucas J. Ustick et al.

Summary: Nutrient supply affects phytoplankton activity, but understanding of global nutrient limitation and co-limitation is limited. Prochlorococcus adapt to local environments through gene gains and losses, with genomic changes indicating adaptation to nutrient stress. Regional transitions in stress type and severity, as well as widespread co-stress, were found, with correlations between Prochlorococcus stress genes, bottle experiments, and Earth system model predictions. The biogeography of multinutrient stress is linked through controls on nitrogen fixation, providing a detailed description of nutrient stress in the global ocean based on omics data.

High spatial resolution global ocean metagenomes from Bio-GO-SHIP repeat hydrography transects

Alyse A. . Larkin et al.

Summary: This study presents 971 globally distributed surface ocean metagenomes collected at high spatio-temporal resolution, generating a large amount of data and samples. These metagenomic libraries were collected as part of the Global Ocean Ship-based Hydrographic Investigations Program's biological initiative, aiming to directly quantify climate change impacts on ocean environments.
