Pango lineage designation and assignment using SARS-CoV-2 spike gene nucleotide sequences

Aine O'Toole et al.

Summary: The study investigates how SARS-CoV-2 Pango lineages can be reliably designated using spike-only nucleotide sequences. While many lineages can be identified clearly with spike-only sequences, some sequences are shared among multiple lineages. The concept of lineage-sets is introduced to represent the range of Pango lineages consistent with observed mutations in spike sequences, providing a foundation for software tools to assign newly-generated sequences to lineage sets.

Rapid epidemic expansion of the SARS-CoV-2 Omicron variant in southern Africa

Raquel Viana et al.

Summary: The SARS-CoV-2 epidemic in southern Africa has experienced three distinct waves, driven by different variants. The recently identified Omicron variant has rapidly spread in South Africa and to numerous countries, raising global concern.

Omicron (BA.1) and sub-variants (BA.1.1, BA.2, and BA.3) of SARS-CoV-2 spike infectivity and pathogenicity: A comparative sequence and structural-based computational assessment

Suresh Kumar et al.

Summary: This study used computational tools to evaluate the infectivity, transmission, and pathogenicity of the Omicron variant and its sub-variants. The research found that the Omicron and sub-variants have multiple mutations in the receptor-binding domain, increasing their affinity for human ACE2 and potential for transmission. However, mutations in the spike protein's N-terminal domain may result in less impact on the lower respiratory tract. Some mutations in the sub-variants of Omicron seemed to restore the binding effectiveness to ACE2.

SARS-CoV-2 Omicron BA.1, BA.2, and XAG identification during routine surveillance on a university campus in Belo Horizonte, Brazil, 2022

Daniel Costa Queiroz et al.

Summary: This report presents the genomic surveillance results of SARS-CoV-2 in Belo Horizonte, Brazil, between March and June 2022. The BA.2 clade gradually replaced the BA.1 clade, and two XAG recombinants were found in the 22nd week. Diversification of the omicron variant appears to have contributed to the resurgence of cases in the region, similar to what has been observed in South Africa.

Plasticity in structure and assembly of SARS-CoV-2 nucleocapsid protein

Huaying Zhao et al.

Summary: Global SARS-CoV-2 sequencing efforts have identified mutations in the spike protein and other viral proteins, with the mutational landscape of the nucleocapsid protein exhibiting more variability than the spike protein. The N-G215C mutation in the Delta variant may stabilize protein-protein interaction interfaces and enhance viral assembly efficiency, leading to greater infectivity. Through biophysical experiments, it was found that the N-G215C mutation shifts the unliganded protein from a dimeric to a tetrameric state, suggesting high plasticity in the N-protein's biophysical properties.

Implications of the Emergence of a New Variant of SARS-CoV-2, VUI-202012/01

Farid Rahimi et al.

Summary: With the emergence of a new variant of the SARS-CoV-2 virus, concerns have been raised about the potential impact on global health. While the specific effects of the variant remain unclear, it is crucial to strengthen preventive measures and develop corresponding testing technologies to combat the virus.

Acquisition of the L452R Mutation in the ACE2-Binding Interface of Spike Protein Triggers Recent Massive Expansion of SARS-CoV-2 Variants

Veronika Tchesnokova et al.

Summary: A recent global expansion of various independent SARS-CoV-2 variants with mutation L452R in the spike protein's receptor-binding domain has been reported. The emergence of these variants, including epsilon, delta, kappa, iota, and lambda, has been associated with increased viral transmissibility, infectivity, and pathogenicity due to the L452R mutation near the ACE2 interaction interface.

SARS-CoV-2: Possible recombination and emergence of potentially more virulent strains

Dania Haddad et al.

Summary: The study reveals significant differences in the spread and mutations of COVID-19 in different countries, with recombination mainly observed in North American and European sequences. Structural modeling suggests that the two most common mutations may enhance viral entry and replication capabilities.

N-terminal domain mutations of the spike protein are structurally implicated in epitope recognition in emerging SARS-CoV-2 strains

Apostolos Klinakis et al.

Summary: The global pandemic caused by SARS-CoV-2 has led to the emergence of novel strains with mutations affecting virus infectivity and immunogenicity. Studies on mutations and deletions within the N-terminal domain (NTD) adjacent to the receptor binding domain (RBD) indicate their critical role in altering virus transmission and immune response.
